There is a scene at end where Will basically re-enacts Wesley's final standoff with Prince Humperdinck in the Princess Bride. He bluffs the doctor who thinks he can't even point gun because he's paralyzed. He then stands up, doctor drops his gun and Will falls over because he is still mostly paralyzed.

Why do the "bad guys" always leave the "good guys" alone?

You can count on it, at some point the captured "good guy" will be left alone by the "bad guys" so he/she can effect their escape.
Meanwhile, the anti-team continues to blather on.
At least some of the locations are nice. It seems to be where this show has spent its money. Two points for non-backlot locations.

The Federal Bureau of Investigation (F.B.I.) Agents like Will Chase are not trained like Central Intelligence Agency (C.I.A.) Agent Frankie as trained by the C.I.A.'s Special Activities Directorate (Division, S.A.D.) and Special Operations Group (S.O.G.) of former U.S. Army Special Forces and U.S. Navy S.E.A.L.s.
One of the things that C.I.A. Agents are trained to do, when U.S. Army Special Forces are attached is to lead the U.S. Army Special Forces Teams with the ODA Team Leader then being an Advisor to the CIA Agent.
When I was sent with the U.S. Army Special Forces Teams to the Iran Iraq Wars, and CIA Operation Cyclone the Women on the Teams wore U.S. Army Uniforms with 0-1 rank/grade, no matter how many times asked, they never said how or where they were trained the same as U.S. Army Special Forces including Covert Operations aka "Spycraft", Insurgency Warfare, Counter Insurgency Warfare.
How they get to and from "The Hive" in minutes is unrealistic.
