- Prior to entering the Ninja Academy, Boruto Uzumaki, the son of Naruto Uzumaki, meets a bullied boy named Denki Kaminarimon, who is being forced to join the academy for the sake of his father's company.
- In the future, a teenaged Boruto Uzumaki, the son of Naruto Uzumaki, is fighting a man named Kawaki on the Hokage Stone Faces in a devastated Hidden Leaf Village. Kawaki declares the age of shinobi to be over and that he will send Boruto "where he sent the Seventh Hokage." Boruto declares that he is still a shinobi, despite Kawaki's words, and continues to fight.

15 years have passed since the Fourth Great Ninja War and the ninja villages are now at peace. Naruto Uzumaki has accomplished his dream of becoming the Hokage of the Hidden Leaf Village. He also now has a family of his own: his wife, Hinata from the Hyuga Clan, and his two children, Boruto and Himawari.
One day, Boruto and his best friend Shikadai Nara, the son of Shikamaru Nara and Temari, are racing through the village to grab limited edition hamburgers from their favorite burger restaurant and hitch a ride atop of the new Thunder Rail train that now runs through the village. Shikadai tells Boruto that he should stop doing foolish things and be more responsible, as to not embarrass his dad, especially since they begin attending the Ninja Academy the next day.
After Shikadai leaves to prepare for the Academy, Boruto notices in the distance that a boy is being picked on by a group of kids who have stolen his wallet. Boruto intervenes by using shadow clones to fight off the kids and retrieve the boy's wallet. Boruto and the boy make a run for it and escape from the group of kids.
Boruto learns that the boy is Denki Kaminarimon, the heir to the very successful Kaminarimon Company. Denki's father, the company's president, is making him attend the Academy as well to learn academics and ninjutsu to prepare him to take over the company. Denki has no interest in being a ninja, but feels he cannot disobey his father. Boruto tells Denki that he needs to stand up to his father, believing he shouldn't be forced into something he doesn't want.
In the evening at the Uzumaki household, Boruto has a special dinner with Hinata and Himawari to celebrate him attending the Academy. Hinata comments that she had hoped that Naruto would have come from work to join the celebration. Boruto scoffs at the idea, believing that his father cares more about his job than spending time with his family. Hinata tries to reassure him that the reason he's not around much is because being the Hokage is a big responsibility and it takes a lot of work for him and other ninja to protect the village. Boruto doesn't understand the significance of being a ninja, since there are seemingly no enemies to fight and no threats to the village. Hinata sharply responds that there is more to being a ninja than fighting, which he will come to learn when he starts at the Academy.
That same night, Denki confronts his father in their home only to be scolded for his behavior. Denki's father is aware that Denki has been bullied again, which leads him to believe that Denki is weak and needs the ninjutsu training to become strong. Denki decides he wants to prove to his father that he can be strong without ninjutsu. A deal is made that if he can do that, Denki can study whatever subjects he wants. As Denki exits his father's office, he laments not knowing how to prove he can be strong. At that moment, a strange, shadowy creature, which Denki is unaware of, is lurking nearby. It attacks and merges with Denki's body, resulting in Denki suddenly displaying a dark demeanor.
The next morning Boruto is running late for the first day of Academy and he rushes to try to catch the train to make it in time. He stops when he sees Denki walking nearby. Boruto notices that Denki has a dark shroud surrounding his body. Unknown to Boruto, his right eye is exhibiting a strange power that is enabling him to see the shroud. Before Boruto can think more about what he's seeing, Denki suddenly disappears.
Elsewhere, the group of boys that bullied Denki the day before show up to an abandoned train, where Denki supposedly called to meet them. The boys find a trail of money that leads into one of the train cars. Once the boys are inside, they become trapped inside and the train begins to run. The boys find Denki in the next train car and demand to know what he's plotting. Denki explains that the train they're on is a defective prototype and it is set up to collide with another defective train that is approaching on the same tracks. Denki describes it as being merely a "collision of defective goods," including the boys.
Boruto suddenly appears, hopping into the car from atop the train and asks Denki why he's not going to the Academy. Denki states that the only thing that matters at the moment is proving to his father that he can be strong so he can gain his approval. Boruto exclaims that Denki is taking things way too far and that he shouldn't have to worry about what other people think of him because of his own choices. Boruto's words begin to snap Denki out of his trance.
Boruto begins to attempt to stop the train using his shadow clones to reach the tracks switch. Boruto begins to slip and nearly falls off the train, but Denki gathers his courage to help prevent Boruto from falling. Denki's courage causes the dark shroud surrounding him to evaporate and disappear. Boruto is able to reach the switch and their train diverges onto a different set of tracks, avoiding collision with the other train. Denki and the other boys help pull Boruto back onto the train, but the train cars begin to separate from one another due to how fast the main car is moving. The boys jump into the next car that is slowing down while Boruto and Denki remain in the main car and use it to head to the Academy.
At the Academy, all of the new students and teachers, as well as Naruto and Shikamaru, have gathered for the entrance ceremony. As they are doing roll call, everyone looks up to see the train car Boruto and Denki are in go flying through the air only to crash into Naruto's Hokage stone face. Everyone is in shock at what just occurred and Boruto is apprehended by Konohamaru Sarutobi.
Naruto and Shikamaru discuss the occurrence in the Hokage's Office later in the day. Nobody had been injured and the Kaminarimon Company had gladly accepted to cover any damages caused by the incident. The company president is actually grateful due to the fact that incident has changed Denki for the better because Boruto had stuck up for him, which pleases Naruto as well.
After two weeks of suspension, Boruto is finally able to start attending the Academy. When he arrives at the Academy, he spots Denki waiting outside by the entrance. Boruto learns that Denki has willingly joined the ninjutsu program, as he now admires ninjutsu.
Before entering the school building, Boruto stares up at Naruto's stone face. He decides that he will not let his father's legacy interfere with any path that he chooses to take and that he is going to write his own story.
