When Johny visits the house where crimes have taken place he only has a backpack. But during the whole visit he manages to change to hazmat suit, use Laser Scanner to scan the house, use tripod stand for the scanner, use laptop to view and process scanning data and use suitcase with forensic toolkit to collect evidence. It would be impossible fit all these things in backpack of such size.
Megha gets suspended from duty by Station House Officer (SHO). In real life an SHO cannot order suspension of an officer of rank Senior Inspector. Also the ground of suspension (a family member suspected of involvement in crime under investigation) would not warrant suspension in real life.
Inspector Mathur is asking permission from Station House Officer (SHO) but in real-life an SHO does not have authority to issues arrest warrants. An arrest warrant is usually issues only by a court or a magistrate.
Though a police officer can "house arrest" someone but the arrested person has to be produced before a Magistrate within 24-hours to decide if the person is needed to be kept under police custody. Despite being officers of law both Johny and Megha do nothing against house arrest.
The 24 hour deadline also mean that inspector Mathur has no grounds to chase and force Johny and Megha to surrender next day.

There is clear difference between the actual sequence when Jennifer is last seen in the church before disappearing and the same sequence captured on the CCTV. For example in the actual sequence Jennifer is standing just outside such that she is partially visible but in the CCTV footage she is barely visible.
Johny takes 3D scanned images of the house where crimes have taken place but these images were never used for anything in rest of the movie. Despite having detailed map of the house none of the information is used to systematic search for the house to catch the killer during the climax scene.
