At 1h 5 mins: When the Decepticons are descending onto the "US 2nd Fleet", a series of shots around the Carrier (CVN-74 John C Stennis) shows no accompanying ships, but the overhead shot shows two submarines in front, and seven cruisers/destroyers alongside and behind the carrier. The following scene, a few seconds later, shot from the front of the carrier as it gets hit by several Decepticons shows only one accompanying cruiser with no other ships or wakes visible, and the next scene, when the carrier splits in half and sinks, shows no other ships at all.
At 2h 5 mins: When Simmons is talking to the Captain of the Aircraft Carrier, the Captain identifies himself as "Wilder, Captain of the Aircraft Carrier USS John C Stennis", the same Aircraft Carrier (CVN-74) that was sunk, in the North Atlantic, earlier--at around 1h 6 mins.
At around 1h 30 mins: Seymour Simmons calls in coordinates of the Daggers Tip from a pay phone. He says the coordinates are 29.5 North by 34.88 East. Later, when a young soldier shows General Morshower a note containing the coordinates from Major Lennox, the paper says 29.5 North by 35.88 East. A difference of one degree of latitude would translate into about a 69-mile error.
At 46 mins: When Sam Witwicky drops his papers on the college steps, 3 people on the right are walking behind him. When the shot changes, they're further back, just getting to the steps.
Over the course of the movie, characters take props out of nowhere. At the beginning Sam takes out pincers and a special receptacle to put the shard in it; and when Bumblebee blows up a hole through the tomb of the Primes, Sam and Simmons point lanterns inside the hole.
At 34 mins: When Sam gets a green drink at the frat party, the drink is full in one shot, nearly empty in the next, and full again in the next.
At 1h 35 mins: The short Egyptian soldier at the checkpoint is an army head, a very high rank that only 5 men hold. They would not be on guard duty.
At 1 minute into the opening sequence (dated 17,000 BC) what appear to be African tribesmen are show hunting a tiger. Tigers have never been indigenous to Africa. In fact, the last common ancestor of tigers and other big cats probably left Africa 2 million years ago. Modern humans first left Africa 70,000 years ago and began to diverge so humans hunting tigers in Asia 19,000 years ago would not have appeared African.
Tyrese Gibson's character is listed as Master Sergeant Epps, a grade of E-7. The rank stripes on his uniform are a Chief Master Sergeant, a grade of E-9.
The flag patch on Major Lennox's right shoulder have stars on the left side. Army regs state that the stars should be forward.
When the USS Topeka (SSN-754) is operating on the surface, the footage shown is an early flight I Los Angeles Class submarine. The Topeka is a 688I class; its diving planes should be on its bow, not its sail.
When the Transformers are in robot form, their paint jobs are chipped, scratched,and weathered. When they are vehicles, the same paint is super-glossy and waxed with no blemishes. However, it could be possible that they use the same hologram system that they use to create fake drivers.
At 1h 10 mins: While the cargo planes are marked AETC on the tail. AETC is "Air Education Training Command", which is only used for training pilots. Once a pilot is trained on a cargo plane, they would fly for AMC, "Air Mobility Command". However, since NEST doesn't officially exist, flying under the AETC could be part of their cover so not to expose the existence of the Autobots.
At 1h 17 mins: At the end of Transformers (2007), Frenzy is killed by his own weapon, cutting his head in half. In this film, the head is in Simmons' secret room, in a glass case, fully intact. Simmons likely repaired the head as a trophy.
During the F-16 air strike, several of the F-16s are Thunderbirds, painted red, white, and blue. Although these are used for air shows, they are maintained in a fully combat-ready state (except for the paint scheme and the addition of a smoke generator) and could readily be pressed into service in a time of emergency.
According to the Secretary of Defense in Transformers (2007) there were no survivors from the base attack in Qatar. In this movie Glenn Morshower (SOCCENT Colonel Sharp) returns and is now General Morshower. As indicated by the different name, this is an entirely different character from the one who died in Qatar.
The people at the Egyptian roadblock speak gibberish, not Arabic.
At 1h 50 mins: Very loud Decepticon meteorites crash and explode by the pyramids in the distance, but the man in the foreground with the camels shows no reaction.
At 1h 55 mins: Devastator sucks all of his surroundings into his machine mouth, including the large truck that is shielding Leo and Agent Simmons, but not the much-lighter humans.
At 1h 8mins, when The Fallen takes over the TVs and demands "this boy", a Social Security card is shown bearing the number B216-31-1892, and the name "Samuel James Witwicky". Several frames later, a totally different Social Security card is shown bearing the number B5420-29-8261 and the name "Sam Witwicky". Obviously the numbers are intentionally fictional, but they should not differ.
At 1h 45 mins: When Bumblebee and the other two Chevy-hatchback Autobots are driving through the desert and come under Decepticon attack before the big battle at the pyramids, the same shot of Decepticon-fired shells hitting the sand around the vehicles and the vehicles swerving to avoid these strikes is used twice.
At 17 mins: When Mikaela tries to force Sam to say he loves her, the shadow of a camera is visible on Sam's back.
At 37 mins: When Optimus Prime and Sam are having their discussion in the cemetery, green mark tape directing Shia LaBeouf where to stand is clearly visible on the grass immediately in front of him.
At 19 mins: After the Autobot twins upgrade, drivers can be seen as the camera circles around the cars.
When Bumblebee drives along at sunset with the other Autobots, low-angle camera rigging casts a shadow on the far right of the frame.
As the car dropped into the warehouse tips forward and lands on its roof, the camera mounted to the right side of the car (to capture the shot of the airbags inflating) is briefly visible.
At 1h 30 minutes: There is no real-life Egypt-Jordan border; Israel is in the way.
The scene involving Egypt, Jordan, and the Bay of Aqaba is a geographic mess. Petra is almost 1,000 km. from the pyramids, which are just outside Cairo, which is hundreds of kilometers inland from the Mediterranean.
At 1h 24 mins: When Jetfire is reactivated at the Steven F. Udvar-Hazy Center in Virginia, he blasts open a hangar door and steps outside. The exterior shot shows him and the other protagonists in the "bone yard" at Arizona's Davis-Monthan Air Force Base.
At 18 mins: Diego Garcia is shown with mountains. Diego Garcia is a horseshoe-shaped atoll; the highest point is 9 feet above sea level.
At 1h 3 mins: When Megatron and Starscream communicate after Sam has escaped, they are on top of the "Gas Company Tower" in Los Angeles, California. They are supposed to be in New York City.
Despite the battle apparently taking place very close to Cairo, no Egyptian military forces are seen responding to what should be a very plainly obvious threat, other than a possibly Egyptian Black Hawk that can be seen being pulled up by The Fallen on the pyramid, and even then it looks more like one of the Jordanian helicopters seen earlier.

Why did Sam not just use his shard of the Allspark to bring Optimus back to life?
63 minutes in: Megatron tells Starscream that it is time for the Decepticons to let the world know of their presence. To that point, Transformers have destroyed a gigantic chunk of a major metropolitan city in America, a large chunk of Shanghai, have had battles in four other continents, rampaged across a major college campus, destroyed a forest, and stomped around the Witwickys' backyard multiple times. There is no conceivable way that the human race does not know of the existence of the Transformers at this point.
Sam, Mikaela, Leo, and Simmons spent two days in Egypt with no food or water to survive.
At 1h 17 mins: Simmons was severed from all government work, but he was able to single-handedly steal 75 years worth of classified files and information from Sector 7 when it was shut down.
At around 54 mins: When Sam and Mikaela (Megan Fox) are running from the Decepticon, Sam shouts "Go, Megan, go" as they jump into the car.
At 26 mins: When Sam meets Leo's friends, they refer to the climatic battle of Transformers (2007) as happening in Los Angeles, although it took place in the fictional Mission City.
At 1h 20 mins, when Agent Simmons asks Wheelie where to find the older Transformers, Wheelie shows them by pointing lasers at a map of the United States. Simmons says "The closest one is in Washington," and they go to the Smithsonian Air and Space Museum in Washington, D.C. However, none of the lasers actually pointed at Washington, D.C.; the closest one pointed to western New Jersey or possibly even Philadelphia.
At 1h 8mins, a Navy officer states that FPCON has reached level 'Delta', the first time since 9/11. However in the first Transformers film, the FPCON level was set to 'Delta' after the attack on Qatar.
At 28 mins: When Sam's parents take him to college for the first time, his mom is clearly high off of marijuana brownies. Marijuana consumed in a food takes about an hour before the effects are felt.
