Father Abel Nightroad is aboard the airship Tristan when it is hijacked by a vampire, Count Alfred Meinz, who intends to crash the airship into the Vatican. Vatican officials realize what has happened and Cardinal Francesco di Medici orders for a missile to be targeted at the airship. Meanwhile, Abel is able to regain control of the Tristan using his knowledge of Lost Technology. Jessica Lang, a stewardess with flying experience, is tasked with piloting the airship while Abel confronts Meinz. The battle between the two takes them to the top of the airship, where Abel reveals that he is a Crusnik, a vampire that feeds on the blood of other vampires; he is then able to defeat Meinz with ease while in his new form. Meanwhile, Father Tres Iqus arrives in a Vatican airship and shoots down the missile which had been fired earlier.

Fathers Abel and Tres are tasked with investigating the murders of several vampires. They encounter a young girl named Elis Wasmayer who possesses psychic powers, including the ability to manipulate the minds of other people. Elis is taken into custody, although she later attempts to escape; Abel refuses to allow her to be killed after she is stopped, causing Tres to target him as a traitor. After a shootout, during which Abel temporarily disables Tres, Elis is kidnapped by vampires, prompting Abel to attempt to rescue her. A reactivated Tres locates the vampire lair and manages to dispatch a group of vampires while Abel deals with the ringleader of the kidnapping group with his Crusnik form. Tres finds Abel and Elis after the fighting and claims he cannot kill them as he had tied to do previously as he has run out of ammunition. When the trio is then ambushed by the ringleader who was thought to be dead, Tres shoots her, revealing that he had in fact never run out of ammunition.

Abel Nightroad journeys to Ishtvan, a city where the tenuous balance of power between the Human and Vampire worlds is threatened.

With Esther and Abel his prisoners, Count Jula reveals his plan: to use the Star of Sorrow to rain destruction down on the human race in revenge for his wife's murder.

Father Abel Nightroad escorts Sister Esther Blanchett to the Vatican in Rome, where she meets the other members of AX including Lady Caterina Sforza and The Pope (Alessandro XVIII).

A murder on holy ground has taken place in Amsterdam, and Lady Caterina sends in the mysterious Father Hugue, also known as "Sword Dancer", to investigate.

When ships off the coast of Albion are attacked by what appear to be vampire fairies, Abel seeks out an old comrade, Leon, a former A.X.

Father Abel and Sister Noélle Bor are tasked with investigating the unexplained collapse of the National Palace in Barcelona, only to be told there that the collapse does not seem to be the result of foul-play. They use a break in the investigation to explore the city and enjoy the attractions that it offers; during the course of the day, a drunken Noélle tells Abel that she is in love with him, but he gently rejects her. When the investigation resumes later that evening, Noélle travels to a pharmaceutical company in search of more information; elsewhere, Abel finds the body of Professor Barrie. Isaak Fernand von Kämpfer appears and reveals to Abel the Silent Noise system that was developed by the professor and is capable of destroying entire cities in moments. He then activates the weapon and destroys much of Barcelona. In the devastation, Noélle is killed and, although Abel is able to destroy the system, Isaak escapes.

Though grief stricken by the events in Barcelona, the agents of A.X. scramble to prevent Rosen Kreuz from carrying out their plan to destroy Rome with the Silent Noise device.

Archbishop D'Este plans to use The Silent Noise, a destructive sound-wave device, to destroy Rome.

In Venice, Abel teams with an agent of the Empire, the vampiress Astaroche Asran, to hunt down a vampire mass murderer of humans, Enderle Kudza.

Whispers of an assassination attempt on Lady Caterina are validated when a vampire, Ion, attempts to contact her unannounced.

The race is on! Imperial Messenger, Ion Fortuna, flees the clutches of Brother Petro in an attempt to meet with Lady Caterina, who has also attracted the ire of the Inquisitorial Department.

Dietrich, the Puppet Master, seizes control of the Inquisition air ships and turns them against the city, while at the same time sending a monstrous new type of undead assassin against Caterina.

Esther and Abel accompany Ion back to Byzantium, capital of the Empire, to meet with the Empress.

After escaping to the refuge of Asta's mansion, Asta and Abel devise a plan to clear the name of Ion Fortuna, who is now suspected of the murders of his own family.

While Esther recovers from her injuries with the help of the mysterious child Seth, Ion is stunned to find himself face to face with the supposedly dead Radu, who challenges him to stop him from killing the Empress.

Ion Fortuna and Sister Esther find themselves unwitting pawns in an elaborate plot to murder the Empress- One which reveals a more sinister treachery emerging from the shadows.

Esther and Ion must fight to survive in prison, while Asta and Abel rush to save them.

While in Londinium for the Queen of Albion's funeral, Esther and Pope Alessandro are taken hostage by vampires. The AX must rescue them before Cardinal Medici makes a martyr of the Pope.

Pope Alessandro finds temporary refuge among the workers of the Underground Ghetto, as the members of A.X., the Inquisition, and the rebel terrorists all race to find him.

Rosen Kreuz soldiers slaughter the underground populace, while Petro battles to guide the Pope to safety. Abel's confrontation with Dietrich leads to a foe of even greater power.

Cain, having killed his brother, Abel, plots with Kampher to destroy the people of Rome and, soon after, the world. Sister Esther mourns beside a grave of Abel, when there's an attack on Albion. Virgil tells Esther that she's the Star of Hope, the one who is to lead Albion and the world to peace.

Members of A.X., the Inqusitorial Department, and the crew of The Ghetto join forces to stop Kampher and the Order of Rosen Kreuz from destroying Albion and, soon after, the world. Esther takes her responsibility as a queen. Meanwhile Abel vows to fight Cain till the end, and Ion joins him in his journey.
