Sent to undo the TimeSplitter threat, Cortez journeys into 6 different time periods to track down Jacob Crow who created the TimeSplitter creatures.

Sergeant Cortez is on a mission back in time to save all of humanity...if time doesn't end up killing him first. Sent to undo the TimeSplitter threat before the threat manifests in the present time, Cortez journeys into six different time periods to track down Jacob Crow, a crazed genius who has carried on his perverted science experiments through two centuries and created the TimeSplitter creatures. In 2401 Sgt. Cortez is travelling to the war torn Earth with the time crystals when his ship is shot down, Marines escort him to the military base, en route the TimeSplitters and unknown human assassins attack them. At the base The General and his assistant Anya are finishing a time machine. Cortez is sent back in attempt to prevent the TimeSplitters existing, his first location is the small island Urnsay on the Scottish coast which was destroyed in 1924.

Cortez arrives on a small rowing boat manned by Captain Ash who is on a rescue mission with the help of the Royal Navy. Cortez and Ash infiltrate the island's castle and split up, Cortez encounters a near future version of himself slips him a key with instructions to hand it to the next version, and an unidentified man with his own time crystals and machine, Cortez chases him first handing the key to his past self, the man escapes but Cortez finds his next location in Stanislav 1969.

Cortez teleports next to secret agent Harry Tipper who is pursuing megalomaniac Khallos who has kidnapped Tipper's girlfriend Kitten Celeste. Khallos is meeting with the mysterious time traveler, he is offering Khallos a regenerating army in exchange for immortality. Cortez and Tipper infiltrate Khallos base, the time traveler escapes again so Cortez and Tipper follow Khallos on his military train.

They fight through the defenses and split up, Cortez encounters another future version of himself who aids in battle against a gunship then leaves. Cortez fights on heading to where his past self to fight the gunship, eventually reaching a missile launch car, Khallos has stolen a French nuclear missile to instigate a nuclear war, Cortez disarms it, the two defeat a jetpack flying Khallos and stop the train before it runs down Celeste.

Anya has traced a time energy signature to Connecticut 1994, the site of a mansion that burned down. Cortez jump back where a girl, Jo-Beth Casey was searching to take pictures of zombies. The undead are roaming the inside of the mansion, a secret lab is discovered underground where illegal experiments were conducted and a computer reveals the time travelers name: Jacob Crow.

Crow rigged the building to self-destruct in the event of Cortez interference, Cortez and Casey escape, the younger Jacob Crow is outside, his future counterpart teleports in to hand him the time machine and several years of research to advance his project. The two Crows teleport, Anya traces him to 2052 as head of the U-Genix corporation, which is under investigation for illegal experimentation.

In 2052 government agent Amy Chen has infiltrated the U-Genix building ahead of Cortez, they team up and discover Crow's human experimentation project, the mutants test subjects break free and attack everything in sight. Cortez and Chen fight to Crow and bests his robot bodyguards, they have him cornered but Cortez is unaware that this Crow does not yet have the time travel device and divulges a great deal about his future plans, that's when the younger Crow teleports in to hand the machine to him and both escape. Anya determines that the robot guards were early models of a series that were fought in the 23rd century Robot Wars, made by a weapons developer, Ultranet that Crow founded under a pseudonym, Cortez travels ahead while Chen leaves with evidence of human experimentation.

Cortez arrives in 2243 reprogramming a R-100 combat droid to be a partner, they infiltrate the Ultranet labs and a computer shows the extent of Ultranet's arsenal, including the results of Crow's experiments, he created the TimeSplitter race. Cortez locates a room full of incubation pods, he destroys the room, potentially preventing the TimeSplitter war, but Crow must be stopped before rebuilding another.

Cortez finds Crow with extensive bio-mechanical augmentation having achieved his purpose of eternal life. They fight, the battle ends in stalemate, Crow's time machine was made with time crystals mined from Urnsay, so Cortez and R-100 travel back, arriving to see past Cortez leave for the 60's. Cortez and R-100 hijack a submarine, submerging into an underwater city that Crow made for his henchmen, Kronia. Cortez infiltrates a gathering of hooded assassins, the same that attacked him in 2401, they are time assassins, Crow hired them to kill Cortez in the future ending his mission early.

With a stolen disguise he follows them to the future and provides covering fire for his other self, with the other Cortez about to begin his mission through time the current version goes back to destroy the time crystals, if an unrefined crystal is placed in the island's time machine it'll detonate, Crow appears and kills R-100. Anya hastily conjures up a plan to send Cortez to a few minutes prior and team up with his past self to defeat Crow.

Crow is slain, the two Cortez' and R-100 teleport to 2401 where the effects of the time paradox are starting, the military base time machine disappears, the R-100 disappears because the Robot Wars never happened and Earth's flora is restored.
