After saving the galaxy two years ago, Ratchet and Clank are recruited by the director of antother great enterprise, called Megacorp, in order to recuperate a robbed experiment in a far away galaxy.

Ratchet and Clank get interviewed at Veldin of the Solana Galaxy for Behind the Hero. Later, they were summoned by Megacorp CEO Abercrombie Fizzwidget from the Bogon Galaxy to help him rescue an experiment that was stolen by a mysterious thief and Thugs-4-Less. Ratchet gets sent to Oozla by himself. He goes to Maktar Resort and rescues Clank from the thief at Endako. At Barlow, Ratchet and Clank join a space biking competition. Ratchet and Clank encounter the thief at Siberius and defeat him and get the experiment back. Abercrombie Fizzwidget takes Ratchet and Clank to Tadano and crushes their spaceship. The thief returns and was unmasked; revealing himself to be a female named Angela Cross. Ratchet and Clank gathered enough Desert Crystals to repair their ship. At Dobbo, Angela tells Ratchet and Clank that the experiment Abercrombie Fizzwidget had is a Protopet. At Boldan, Abercrombie Fizzwidget imprisoned Ratchet and Clank. They both freed themselves. At Snivelak, Ratchet and Clank defeated the Thugs-4-Less Leader and freed Angela Cross. At Yeedil, Abercrombie Fizzwidget unmasks himself, revealing to be Captain Qwark, who made the Protopet to cause mayhem all over the Bogon Galaxy. Qwark used his remote to stop the Protopet but made it worse. Ratchet and Clank were able to defeat the giant Protopet. The real Abercrombie Fizzwidget showed up and figured out that Qwark had the batteries on his remote in reverse. Ratchet and Clank were hailed as heroes by the Bogon Galaxy as Qwark gets tested at the Megacorp Testing Facility.
