The angles of sunlight throughout the film change from phases of mid-day to afternoon/evening/morning constantly between shots in the "hole field".
The ramp Zero uses to drag the box out of the hole appears suddenly. Moments before the hole had been high sided all around.
While the bus that Stanley is riding is going through the abundance of holes, the holes are on both sides of the road but when looking out from inside the bus all you see are shrubs.
When they first show Camp Greenlake, you can see the hole they dug for the Kissin' Kate Barlow lipstick tube, which hadn't happened in the movie yet.

The American Flag is on the wrong side of the judge, as it is accorded the place of honor, always positioned to its own right, or the speaker's right and the audience's left, according to the United States Flag Code.
Mr. Sir's water truck is a 1994 F350 XLT, according to the body style and badges on the fenders. When Stanley crashes the water truck into the hole, viewers can see an airbag deploy from the steering wheel, but Ford did not put airbags in heavy duty pickups until 1998.
After Stanley digs his first hole, he shows severe blisters on his hands. When he is leaving the showers after he gets back, Mr. Sir tells Stanley not to move while he shoots a yellow-spotted lizard. When Mr. Sir tells Stanley not to move, Stanley holds his hands up, palms out, with no blisters or damage of any sort. Later, Stanley reveals his blisters from the first day.
Flipped shot: After Kate tries to get help from the sheriff and he tries to kiss her, she runs out into the town. The sign of the store that she runs past ("Guns & Powders") is printed backwards.
When Stanley gets hit on the head with the shoes at the beginning of the movie, you can clearly see Stanley's face grimace just before the shoes "unexpectedly" hit him.
When Dr. Pendanski is hit with the shovel by Zero, it's clear he falls and lands on his stomach. In the very next shot, he's lying on his back.
When Stanley is in the bus going to Camp Greenlake, in the bird's eye view of the bus the dust trail ends because the green screen only went so far.
When Sam is pursued on the lake, a plastic buoy can be seen behind him and his rowboat in one shot.
During the group discussion with Pandanski, when they're talking about animals, one of the kids is facing the camera, and talking, and his mouth continues moving even when he stops speaking.
When Stanley is first introduced to Magnet and Zigzag, Magnet walks away, and says, "What have I told you about putting that thing right there, man?" but his lips don't move.
When Stanley is filling up his water jug for the first time, he looks over to Armpit and says, "Thanks Armpit." In the next shot, Armpit throws his hand out and says, "Man, whatever," but his mouth never moves.

The time-lapse motion of stars during night scenes is incorrect for Texas. They arc from right to left, but it should be left to right if looking at the southern horizon, or they should rotate *around* the North Star (counter clock-wise) if looking at the north horizon.
Kissing Kate Barlow is bitten by a yellow spotted lizard and dies, whilst resting against Sam's overturned boat, Mary Lou.
However, when Stanley finds Zero at the same boat after he ran away from camp, there is no sign of a skeleton, or any clothing.
Given that she dies in a desert where it never rains, the bones would not have decomposed.
Zero asks Stanley about the "y" sound and pronounces the name of Sam's boat "Marya Lo", seconds later before Stanley told him the proper pronunciation, Zero goes on to pronounce Mary the correct way.
