- Fiza Ikramullah (Karisma Kapoor), whose brother, Amaan (Hrithik Roshan), disappears during the 1993 Bombay riots. Fiza remembers Amaan as a shy, happy and talented young man. During the riots, Amaan went out with his friends to help victims, but came under attack himself. He saw firsthand, the brutality meted out to Muslims and was forced to escape to save his own life. Fiza and her mother Nishatbi (Jaya Bachchan) desperately hold on to the hope that one day he will return. However, in 1999, six years after his disappearance, Fiza, fed up with living with uncertainty, resolves to go in search of her brother. Nishatbi visits the police station daily but comes back disappointed as there is no news of Amaan. 160 people are still missing from the riots. She has recently graduated from college with her friend Gitanjali (Isha Koppikar)
One day, while returning from a job search, Fiza sees Amaan on the road, but is unable to stop him as she gets entangled in traffic. Now Fiza is convinced that Amaan is alive. She gets home and mortgages all her jewelry (and gets Rs 18,000 in exchange) to find Amaan once and for all. Driven by her mother Nishatbi's fervent hope and her own determination, Fiza decides to use whatever means she can-the law, media, even politicians-to find her brother, which brings her into contact with various characters and situations. She starts with the station in-charge Prakash Ingle of her area's police station. She bribes him (with Rs 4,000) and he admits that Amaan came to the police station looking for shelter that night, but he sent him away (by taunting Amaan and asking him to go to Pakistan for shelter and protection). Amaan was later attacked by Hindu mobs and saved by a Muslim mob. The next morning some dead bodies were burned by the police and Amaan may or may not have been in that heap.
Next, she meets Sawant (Shivaji Satam), a Hindu who lost his son Chandu in the riots and now begs alms at a local temple. He had also gone to Ingle for help, but to no avail. Sawant says that Ingle wanted proof of Chandu's death to even write an FIR and consider him for a compensation of Rs 2 Lakhs. Sawant blames the Muslims for the death of his son. Fiza writes an article and shames the local press owner Mr Menon to print the article of missing boys Chandu and Amaan in his newspaper. This gets Fiza some media attention as the issue is again brought into the public limelight. Both Hindu politician Mr VK Singh and Muslim one Mr Saeed call Fiza for a meeting, Meanwhile Amaan's old squeeze Shehnaz (Neha Bajpai) gets married.
Fiza rebuffs VK Singh when she finds that VK wanted her to join their political youth wing to attract Muslim votes. She rebuffs Saeed who wants her to suppress her investigation as that will rake up trouble in the Muslim community.
Aniruddh (Bikram Saluja) is Fiza's friend from college and has a crush on Fiza. Aniruddh comes from a rich family and had offered Fiza a job in his father's company, but she refused due to her self-respect. He shows her a photo of a terrorist with a hidden face, whose eyes match Amaan's. He was seen in a border area. Fiza decides to go to Rajasthan herself. The locals shun Fiza, but Fiza runs into Amaan at night, when he and his associates were robbing a local jewelry store.
When she does find him, to her horror she sees that he has joined a terrorist group. Amaan recounts how his survival instincts during the riots turned him into a stone-cold killer. Amaan was rescued from the streets of Mumbai by Murad Khan (Manoj Bajpai), who leads a terrorist cell in Rajasthan. Amaan saved Murad's life in a police attack and Murad is indebted to him.
She forces him to come home, and he finally re-unites with their mother. However, his allegiance and thoughts make him want to return to the terrorist network, led by Murad Khan. Amaan is having issues in re-integrating with society and goes to meet Murad at his hideout in Mumbai. Amaan wants to join Murad again and to contribute to his cause.
A confrontation with two men who constantly harass Fiza leads to Amaan revealing his involvement with the terrorist network in front of his sister, mother, and the police. Amaan had earlier beaten the goons for harassing Fiza, and now they brought the police to get his arrested for murdering people during the riots. When they again harass Fiza, Amaan shoots them both. His mother's grief and disappointment eventually lead her to commit suicide.
Fiza tries once more to find her brother, with the help of Aniruddh. Amaan has been sent by Murad on a mission to kill two powerful politicians Saeed and VK Singh, who have formed a poll alliance which is aimed at further inciting communal violence for their personal gain; when he does succeed in assassinating them, his own terrorist group tries to kill him (as Murad no longer trusts him not to be swayed by his family again). Amaan escapes and Fiza follows him. They confront each other and with the police closing in on him, he asks her to kill him. As a last resort to give him an honorable end, Fiza kills her brother.
