After the death of his wife and the murder of his son, Professor Gregor Antonov, a European chess master and key scientist in an important Soviet defense project, has become increasingly disillusioned with his work in the Cold War arms race. Disheartened, he has thoughts of defecting to the west, where he will live a quiet life together with his 15-year-old daughter Sasha, his only remaining family member. Soviet officials are however well aware of Antonov's hopes, and thus the security around him is rigorous. Jim Phelps and his team of agents are assigned to the mission of smuggling Antonov and his daughter out of the Soviet Union and to safety in the west. The perfect opportunity to do this appears to be during a chess tournament in Czechoslovakia, where the chess master Antonov is due to participate.

Jim Phelps and his team of agents are assigned to finding out what has happened to more than 100 young girls who have mysteriously disappeared from the American town of New Orleans. The police in New Orleans are convinced that the girls have fallen victims to Jake Morgan, a jazz club owner who they also believe is responsible for an extensive white slavery business that kidnaps young girls and sells them as slaves to countries in Africa and Asia. If Morgan really is guilty of these accusations, it is up to the IMF-team to find the evidence and hopefully also a complete records of all the girls that have been sold through the organisation. If records can be found, the girls in question can be tracked, and hopefully also ultimately saved from slavery.

Several important people in very high positions around the world have during the latest year been assassinated by someone very close to them - such as for instance their personal advisor or private secretary. In every case, the assassin died soon after having performed the deed - not surviving long enough to be interrogated or to disclose any motive. The only apparent thing that the assassins had in common is that they all at one time or another had been patients at an exclusive stress clinic for the rich and famous, run by Dr Philip Westerly. Seeing as Dr Westerly has also been spotted on video footage taken at the scene before several of the murders took place, it is believed that Westerly is the key to the assassinations and the method with which they were performed. Jim Phelps and his team of agents are assigned to the mission of infiltrating the stress clinic; to discover how Dr Westerly sets up his assassinations, and to put him out of the murdering business for good.

Following that Prince Arkadi, ruler of the small principality of Valance, met, fell in love with, and finally married, Elaine Murchison, the daughter of an American ambassador, the Prince began being increasingly exposed to western ways, values, and ideas. As a result of his new wife and her American lifestyle, he began modernising and democratising his country, none of which pleased Gregor Caron, an anti-American and leader of a group known as "The Valance Red Garde". It is believed that Caron now plans to have the Princess Elaine murdered in order to stop all her western influence on her husband. Jim Phelps and his team of agents get the mission to stop this murder from ever taking place, something which however turns out to be more difficult than they first imagined. Not only is Valance just about to host an important film festival, where huge crowds and public appearances from both the Prince and Princess would make her a very easy target, but Caron also appears to have hired a hit man to do the job for him. The elusive hit man in question is to the world only known by his code name of "Coyote."
