- One rat in rat nest tries to kill Mrs. Brisby but she retreats. However, a familiar face allows her to enter again and another rat, the Captain of the Guard, meets them and so warmly welcomes her inside.

Frightening & Intense Scenes
- At the film's climax, the cinderblock home starts to sink into the mud despite the best efforts of Mrs. Brisby and the Rats to stop it. Meanwhile, her children struggle to keep from drowning in their flooding home while the viewer has no idea how the bedridden Timmy is doing.
- We learn from a sad and somewhat shocking memory scene that the rats of NIMH gained human-calibre intelligence (not expected by the human scientists) when they were caught and then confined in a darkly-lit laboratory and subjected to painful experiments that involved substances with other frightened and confused animals as haunting music plays. We also see that not all of the mice who had tried to escape with the rats survived the attempt.
- The tractor nearly destroyed the Brisby house but saved by Auntie Shrew.
