The BBC One soap preceded its upcoming anniversary week by beating Hollyoaks, Coronation Street and Emmerdale to Best Serial Drama.
Dyer collected the Serial Drama Performance prize in a category that pitted him against EastEnders co-star Kellie Bright, among others.
"I'll have [the award] Monday and Wednesday, you'll have it Tuesday and Thursday. I'll have it weekends," he joked to Bright in his acceptance speech.
He continued: "I want to thank my kids… Without them, I'd be a tenth of the man I am today. And that ain't much, I'll tell you!"
Bright previously denied any rivalry between herself and Dyer over the award, explaining that she was simply pleased that both were nominated.

Marc Platt has revealed that the Wicked movie is "still a number of years down the line".
In an interview with Coming Soon, the producer explained that he is in no rush to make the new motion picture as the stage show is still incredibly popular with fans.
"The movie of Wicked is still a number of years down the line," he said. "We've just started its development, because the show's still so strong with eight or nine companies around the world.
"That's coming in the future. That's why I haven't been in a hurry, because it works so well on stage and audiences are enjoying it.
"It's not a timely story, it's a timeless [story], so I've been very sanguine to let folks explore it theatrically and when we're ready we'll make a movie."
The musical, featuring songs such as 'Defying Gravity', recently became the 13th longest-running musical in West End history.

London, Feb 9: British actress-singer Denise van Outen feels that it is difficult to strike a balance between showbiz success and a happy married life.
The 39-year-old ended her four-year marriage with theatre actor Lee Mead in 2013 and describes the break-up as the right decision.
"I'm proud that we've come out of this as pals - you do that for your child. Some people think there should be a massive fallout, but it doesn't have to be like that," van Outen told The Sun On Sunday newspaper.
She concedes that mixing a happy marriage with a showbiz career is never going to work, as far she is concerned, adding.

Casualty actor Daniel Anthony will depart the soap in February, the show's executive producer has confirmed.
Daniel Anthony, who plays student nurse Jamie Collier, will exit in what executive producer Oliver Kent describes as a "sweet romantic story".
"Ramin, the gay Iranian asylum seeker who we saw earlier in the series, will return," Kent told Radio Times.
"There was a rather nice chemistry between the two of them and when we found out that Danny wanted to go, we thought we'd bring Ramin back. It's a rather nice story."
Daniel Anthony was tipped to leave the show after being left out of the latest cast photo.

Thanks in part to Les Misérables success, Joseph will see technicolour treatment on the big screen, says Andrew Lloyd Webber
It's been a school play, a concept album, a West End hit and a BBC talent show. Now, Joseph and the Amazing Technicolor Dreamcoat is to become a feature film.
Andrew Lloyd Webber, who last week revealed that discussions were ongoing for a screen version of Cats, has now confirmed that Joseph will get the big-screen treatment.
Appearing on The One Show on BBC1, ahead of the official opening of his new musical, Stephen Ward, Lloyd Webber said the film "was definitely happening … That's actually been signed on the dotted line."
The musical, which was first performed at London's Colet Court school, in 1968, has been filmed once, in 1999, with Donny Osmond in the lead role – though it went straight to video. That version also featured Richard Attenborough, Joan Collins and Maria Friedman.

Lee Mead has admitted that he’s not sure if Cheryl Cole was ever intended to be a judge on the American X Factor series.
The Any Dream Will Do winner – who is married to Cole’s pal Denise Van Outen – told New magazine that he wouldn’t be surprised to find out that the sacking of the Geordie singer earlier this month was no more than an elaborate PR stunt.
Mead said: “The cynic in me wonders if it was all just a PR stunt.
“When I was in a talent show it did go through my mind that things might be manipulated for the press.
“But if not, she’ll dust herself off. Denise knows Cheryl and she’s always had nothing but praise for her.”
Nicole Scherzinger’s former manager Jeff Haddad seemed to reiterate these claims and he insists Simon Cowell always wanted his former client as a judge.

In the UK, traditionally the most successful television stars have been those that could ‘do it all’. In fact, until not too long ago, to even get on the BBC, you had to be able to dance, sing, act and present – complete with a smile and a well executed catchphrase.
John Barrowman is one of the few current celebrities that could still lay claim to the job description of ‘Entertainer’ in this great British tradition. He has A-list acting credits under his belt with Doctor Who, Torchwood and Desperate Housewives. He has a musical theater pedigree having performed in West End shows as well as joining Lord Andrew Lloyd Webber as a judge on reality shows searching for the next ‘Joseph’ and ‘Maria.’
Most Brits grew up watching him present various light entertainment shows and of course there have also been the top 40 albums, best-selling memoirs and entries in AfterElton.

X Factor hopeful Keedie Green made it through Monday’s Birmingham auditions and will perform again for the judges at bootcamp later this summer.
The classically trained opera singer was recognised immediately by guest judge Natalie Imbruglia, who told her:
“I recognise you. You sang at my birthday a few years back. I remember because it made me cry it was so amazing. I’m definitely putting you through.”
