- The G.I. Joes are not only fighting their mortal enemy Cobra; they are forced to contend with threats from within the government that jeopardize their very existence.
- The Joes re-team to prevent Cobra from achieving total world domination in this sequel that picks up shortly after the events of G.I. Joe: The Rise of Cobra. The Nanomite threat has been neutralized, and the U.S. government has imprisoned Cobra Commander and Destro in an inescapable subterranean prison. When the leader of Pakistan is assassinated, the U.S. president (Jonathan Pryce) calls on the Joes to secure Pakistan's nuclear warheads before they fall into enemy hands. In the wake of successfully completing their mission, however, the Joes are decimated in a devastating surprise attack. When the smoke clears, Roadblock (Dwayne Johnson), Lady Jaye (Adrianne Palicki), and Flint (D.J. Cotrona) are the sole survivors. They're convinced that something is amiss in the White House, and as Lady Jaye theorizes that an impostor is pretending to be the commander in chief, bad guys Storm Shadow (Lee Byung-Hun) and Firefly (Ray Stevenson) team up to break Cobra Commander (Luke Bracey) out of prison. Later, as Storm Shadow retreats into the mountains to recover from burns incurred in the extraction, Snake Eyes (Ray Park) and Jinx (Elodie Yung) manage to capture the elusive white ninja, in the process discovering a shocking secret about his past and learning that Zartan (Arnold Vosloo), posing as the president, has called an international summit to discuss nuclear disarmament in order to bring the leaders of the world to their knees before the diabolical Cobra Commander. Now, as Cobra holds the entire globe hostage with a revolutionary new weapon placed on satellites orbiting the planet, it's up to the Joes and a trustworthy old friend to save the day..

- Since the end of the Nanomite wars, Captain Duke now heads Joe Tactical Operations. Under his command are Roadblock, Lady Jaye, Flint, and Snake Eyes. Cobra Commander and Destro are in Joe's captivity and secure at a maximum-security prison in Germany. Cobra Operatives Storm Shadow and Zartan are not yet apprehended. Cobra Commander's final vow was retaliation.
Intelligence and infantry specialist Duke leads the G.I. Joe Team to the Korean Demilitarized Zone to rescue a North Korean defector. Back at base, the US military receives intelligence that the President of Pakistan is dead in a civil war, and their nuclear arsenal is at risk of falling into the hands of terrorists. The Joes are assigned to secure nuclear warheads from Pakistan by Zartan (Arnold Vosloo) who is impersonating the President of the United States (Jonathan Pryce). Zartan tortures the real POTUS to find the location of the prison where the Cobra Commander and Destro are being held captive.
The team performs the assignment and secures the nuclear warheads. They retreat to a forward base awaiting extraction. The entire team is eliminated in a military strike, with Duke (Channing Tatum) as one of the casualties. Roadblock (Dwayne Johnson), Flint (D.J. Cotrona) and Lady Jaye (Adrianne Palicki) are the only survivors who lived by diving into a well as Apache helicopters attacked the base relentlessly from the air. Roadblock speculates that the strike against Joes could only have been ordered by POTUS. They find an airfield in the desert and capture a flight to return to the US.
The POTUS blames the GI Joes for killing the Pakistani President (allegedly assassinated by Snake Eyes) stealing the nuclear weapons for their own purposes and brands them as traitors. POTUS calls a meeting of all major world powers to discuss nuclear disarmament.
Upon learning that he is alive, the Blind Master (RZA), leader of the Arashikage Clan, sends Snake Eyes (Ray Park) and his apprentice Jinx (Elodie Yung), Storm Shadow's cousin, to capture Storm Shadow so he can answer for the murder of his uncle, the Hard Master. The Blind Master gives Snake Eyes a blade made of the legendary Arashikage steel. Despite her skills, Jinx is routinely defeated by Snake Eyes in her combat readiness tests. Blind Master tells Jinx to find her inner peace, if she ever wants to become a great warrior.
Snake Eyes lets himself be captured and is taken to the Einsargen underground prison in Germany where Cobra Commander and Destro are held captive. The prison is located in an East German mine, dug so deep that technically they are in international territory. The temperature in the prison has to be artificially controlled. Turns out it is not Snake Eyes, but Storm Shadow who infiltrated the prison as a convict.
Meanwhile, Storm Shadow (Byung-Hun Lee) who survived the Arctic base's destruction and ex-Joe Firefly (Ray Stevenson) rescue Cobra Commander (Luke Bracey) from an underground maximum-security prison in Germany leaving Destro behind. Storm Shadow is injured during the escape, and retreats to a temple in the Himalayas to recover. Meanwhile, Cobra Commander oversees progress of Project Zeus. Cobra plans to launch Zeus in 48 hours.
Roadblock, Flint, and Lady Jaye return to the United States where they set up a base of operations in a rundown gym. After Zartan announces that Cobra will become the premier U.S. special forces team, replacing G.I. Joe, Lady Jaye deduces that someone is impersonating the President. She has analyzed past and recent footage of the POTUS and found several changes in mannerism that indicate enough doubt that the real POTUS has been replaced with an impostor. Roadblock leads them to General Joseph Colton (Bruce Willis), who provides them with weapons and helps them infiltrate a fund-raising event that the President will be attending. Lady Jaye steals a sample of the President's DNA and confirms that he is Zartan. They escape after a brief confrontation with Firefly and Zandar (Matt Gerald), the head of the Presidential Detail and a member of Cobra.
Snake Eyes and Jinx locate and capture Storm Shadow in the mountain monastery where he was recovering from his injuries. After a battle with some ninjas loyal to Storm Shadow and take him back to Tokyo, where Storm Shadow proclaims that he did not kill the Hard Master and proves it by fighting Snake Eyes with the weapon that killed the Hard Master, which breaks as it isn't Arashikage steel. The Blind Master deduces that Zartan was the one that murdered the Hard Master and framed Storm Shadow for it, who joined Cobra to bring it down from the inside. Exonerated, Storm Shadow accompanies Snake Eyes and Jinx, his cousin, as they join the Joes' efforts to stop Cobra and avenge the Hard Master.
Zartan invites the world leaders to a summit, where he blackmails them into disabling their nuclear arsenals. He fires all of US nuclear warheads, forcing others to do the same, and then when all nukes are up in the air, he self-destructs the US nukes, prompting others to do the same. In one stroke, the world is devoid of nuclear weapons. Zartan reveals that he has created Project Zeus: seven orbital kinetic bombardment weapons of mass destruction at his command. He destroys central London to prove his superiority and threatens to destroy other capitals if the countries don't submit to Cobra.
However, Storm Shadow betrays Cobra Commander and kills Zartan, revealing Cobra's deception to the world leaders.
While Snake Eyes, Jinx, and Flint fight Cobra's soldiers, Cobra Commander activates the remaining six weapons and instructs Firefly to protect the launch device. Firefly is killed in combat by Roadblock, who deactivates and destroys the orbital weapons. Meanwhile, Colton and Lady Jaye rescue the real President. Cobra Commander escapes during the battle and Storm Shadow disappears after avenging his uncle.
The real President addresses the nation at a ceremony where Roadblock, Lady Jaye, Flint, Jinx, and Snake Eyes are commemorated as heroes. Colton salutes each of them and presents Roadblock with a M1911 pistol belonging to General George S. Patton, to use when he finally finds Cobra Commander. Roadblock proudly raises the weapon and lets out a single shot in honor of his fallen comrades.
