- A hive ship turbo-charged with a ZPM has received the Wraith's message from a alternate universe containing the location of Earth. The ship is now heading for Earth.
- In the series finale, the Atlantis team is contacted by none other than their old friend Todd the Wraith, who tells them an underling has marooned him on a planet and taken over the Wraith hive ship. As if that weren't bad enough, the hive ship is now powered by a ZPM and the super-energy source is transforming the craft into an invincible weapon. While those on Atlantis try to destroy the ship, it jumps to hyperspace and has a very clear destination in mind: Earth. Sheppard is recalled home to man their best defense while Teyla, Ronon and McKay find themselves battling the Wraith from within their ship. In the end, Atlantis must travel to Earth for the final battle.—garykmcd
- Atlantis gets an incoming wormhole with a message from Todd (Christopher Heyerdahl), who explains to them that the Iratus bug saved his life but there are other problems. Apparently one of the scientists Todd asked to work on finding a way to use the power from the ZPM's they recovered in the battle with the Replicators had found a way to interface the ZPM directly with a hive ship. The scientist then rebelled against Tod, who barely escaped in a wraith transport ship which crashed on a nearby planet.
After the transmission from Todd, the team deliberates and McKay (David Hewlett) explains how inefficient power generation has always been the Achilles' heel of Wraith tech, but if they figured out how to use a ZPM, that would be very very bad. Apparently, normal Hive ships have a natural limit in size because of the raw power required to maintain infrastructure and hull integrity. But with a ZPM powering the ship, the Hive can grow far larger and far denser, becoming virtually impenetrable. They allow Todd into Atlantis and they hold him in a room, discussing the options. He says should they allow the Hive ship to grow, it will become unstoppable and so they should try to take it out as soon as possible.
The team boards a jumper and flies onto the Daedalus, which they fly just out of range of the super-hive ship. As the jumper approaches cloaked, the Hive begins firing on them, narrowly missing. McKay states apparently with the new power the Hive ships sensors have been increased in sensitivity and now can likely detect cloaked jumpers. They dodge around trying to avoid being shot as they flee back towards the Daedalus, which flies in front of them at the last second to block some impending hits with its shield. They use their Asgard beam weapon but it is simply not strong enough to take down the Hive very quickly. The Hive continues firing a MASSIVE stream of shots at the Daedalus which loses shields after a single wave of shots. All the systems have failed on the Daedalus and they are literally sitting ducks, but all of a sudden the Hive ship jumps into hyperspace.
Confused, the Atlantians look for answers. They find that just before the Hive ship jumped away, they received a faint transmission through a dimensional rift - from a parallel universe. The message contained the location and defense installations of Earth. Rodney comes to the conclusion that the only reason the Hive even noticed was because it's sensors were boosted up, and that other Hive ships probably did not pick up the transmission.
The two ships, The Apollo and Sun Tzu try to intercept the Hive ship as it makes one drop out of hyperspace before reaching earth, but they fail and are severely crippled. No warships now stand between the Hive ship and Earth.
After realizing they were running out of options, Shepard (Joe Flanigan) and McKay realize they only have one more option - use the city. They convince Todd to provide them with two additional ZPM's to fly the city, and they start on on a course to Earth.
The Hive ship makes it to Earth and maintains a lunar orbit (orbit around the moon), out of range of any attacks from Earth. The transmission they had received not only contained the location of Earth but the location of the Drone Chair. They sent a massive wave of Darts toward it's location to take it out - Stargate Command sent out many 302's to defend it, but two Darts made it through and kamikazied the base the chair was in. Sheppard survives the battle and still has his nuke attached to his 302, and decides to do a suicide mission of sneaking onto the Hive ship through the dart bay and detonating the nuke.
Meanwhile, McKay and the rest of the team (Teyla, Ronon, Lorne) accidentally discover the Hive ship has its own Stargate while trying to gate to earth, and decide to sneak on and try to sabotage the ship. In an altercation on the way to the control center of the hive ship, Ronon is stabbed and dies.
At this time Sheppard is beginning to arm the nuke and McKay hears him over radio telling Stargate Command he is just about to set it off. McKay convinces him to wait - he can find a way to remote detonate the nuke instead. While McKay works on that, a wraith leader finds Ronon's dead body, places his hand on his chest, and restores his life. He begins to question Ronon (Jason Momoa), demanding information as to how many humans are on the ship and whatnot. As Sheppard and the team finishes setting up the remote detonator, they retreat back the direction they came and come upon the wrath interrogating Ronon, who they kill. With Ronon back alive they start heading to the stargate on the Hive ship so McKay can reconfigure the DHD to local coordinates and they can use it to get out of there. However, they are informed by Stargate command they don't have that time, the Hive ship is in range to start firing on earth any minute now. Sheppard takes the detonator and is just about to activate it when another ship flies into the battle - Atlantis itself- and blocks the Hive's path to fire at Earth. Carson Beckett (Paul McGillion), in Atlantis' throne chair, unleashes a massive wave of drones to inflict what damage he can to the wraith ship. Realizing they might just have a little bit more time, Sheppard and team rush to the gate room and configure the DHD as waves of Wraith warriors blast on their position. They barely escape in time as they are overrun by Wraith, and as they go through the gate they activate the nuclear warhead and the hive ship is shattered in a massive explosion.
Carson Beckett, having focused more of the cities resources in firing drones rather than keeping a stable orbit, does what he can to slow the impact of Atlantis into Earth but it is falling rapidly. It is questionable whether they have enough shield left to survive reentry, but alas, they do, and they land in the pacific, ending up very close to San Francisco's Golden Gate Bridge (the city is cloaked so no one can see them, but pilots flying across the pacific did radio in that they saw a giant fireball in the sky). Members of the show stand together on a balcony overlooking San Francisco - Jennifer Keller (Jewel Staite) and Rodney McKay embrace, Teyla (Rachel Luttrell) stands next to Ronon who is now intimate with Amelia Banks, Richard Woolsey (Robert Picardo), Carson Beckett, and John Sheppard.
