- The Transformers' war continues in an older time, through a new generation. On pliocenic Earth, the heroic Maximals and the evil Predacons battle for survival against each other and against a violent planet.
- Megatron plans to use the early humans to help finish a new weapon.
- Inferno, Waspinator and Quickstrike search for a new base, while Megatron, Rampage and Dinobot 2 head underwater to the Nemesis. Depthcharge races after them, but is too late. The Nemesis rises, to Optimus and Tigerhawk's dismay.
- With Megatron wreaking mindless violence over the earth and headed for the Ark, Optimus attacks, to no avail. All looks hopeless - unless the sudden resurgence of an old friend can swing the balance in the Maximal's favour.
- Deep within the depths of outer space an unknown enemy exists. Tigatron and Airazor are in a state of suspended animation and are transformed into a new entity known as Tigerhawk who serves as an emissary of the alien race known as the Vok. The Vok set out to destroy Megatron. In a state of panic Optimus Primal goes out to try and set the Vok straight and prevent the destruction of the time flow.
- The transwarp explosion wavefront heading to Cybertron is diverted by the Tripredacus Council so the Maximals can't detect it. They send Ravage, their own operative, to find and capture Megatron.
- With Megatron in custody, Ravage reveals he plans to kill him - but the prisoner has saved a vital piece of the golden disc with a message from the original Megatron. It changes Ravage's mind. Silverbolt tries to turn Blackarachnia.
- Rattrap sabotages Ravage's ship, making himself a hero. Blackarachnia's history lesson to Silverbolt is interrupted by Megatron, whose treachery sets off a time storm that could end all things.
- A damaged stasis pod reveals a deformed, monstrous robot - dangerous to both Maximal and Predacon. Nevertheless, both Rampage and Silverbolt cultivate a friendship with her. However, the Maximal/Predacon war soon tears the lifeform apart.
- After the destruction of the alien artefact, a quantum surge hits the planet, transforming Rattrap, Cheetor and Megatron into more powerful 'transmetals'.
- The Maximals are sent into a time storm after Megatron attempts to destroy one of their ancestors. But help has come from a very unlikely ally who finds that she's in the same boat as the Maximals.
- When the Predacons proceed to annihilate humanity, Dinobot fights the whole Predacon army to preserve history.
- Waspinator is taken over by the spark of Starscream. The Predacons use his new power and tactical knowledge to take over the Maximal base.
- A band of benevolent Maximals track a pack of power-seeking Predacons to a mysterious planet. When they both crash-land, they establish themselves upon the planet and clash, commencing the Beast Wars.
- A large mountain containing the precious mineral Energon is discovered. This leads to a race between the Maximals and Predacons that culminates in a brawl between beasts.
- Cheetor disobeys a direct order from Optimus by leaving the Maximals base to place survey posts on the planet. A lightning bolt strikes one of the posts, creating a direct teleportation route between the Predicons' and Maximals' bases.
- When Cheetor messes up an important mission, he decides to fix it on his own. But when he is lured into Tarantulas's net of deceit and torture, Rattrap is the only one who can save him.
- The dark secret of the Axalon's original space mission was to dump Protoform X, a Transformer with an indestructible spark. Now Protoform X has awakened, taking a new form.

- Megatron boards the latest alien ship, using the golden disc to chart a destructive course back to Cybertron. With Optimus captured, the Maximals stand little chance alone against Megatron.
- Blackarachnia, Quickstrike, and Tarantulas are sent to a cave full of energon to build a new fueling station. Tarantulas has his own plans for the energon, however, and tries to persuade the other two Predacons to turn against Megatron.
- A prank from Rattrap causes the Maximal ship to turn on its residents with its new defenses. Determined to fix his fault, Rattrap journeys into the malfunctioning ship to reboot the system.
- The discovery of a new golden disc causes Megatron to declare a truce. The Maximals set out to peacefully discover just what their enemy has found.
- A Predacon attack on the Maximal base leaves it malfunctioning, necessitating the Maximals to remain in beast mode until it is repaired. However, the longer they stay in beast mode, the more their animal sides start to take control.
- Optimus Primal is abducted by an otherwordly probe, leaving the Maximals leaderless. Amidst their bickering and squabbling, the Predacons prepare to launch an attack.
- Megatron becomes impressed with the Maximal Rhinox, capturing and reprogramming him into a Predacon. Unfortunately, an evil Rhinox ends up doing more harm than good within the Predacon ranks.
- A Predacon attack blinds a Maximal squad and now Rhinox, Rattrap, Cheetor and Dinobot must embark on a voyage through darkness, relying on each other, to make it back to home base.
- Megatron introduces an evil clone of Dinobot, different than the original in that it can only stay in beast mode. With the real Dinobot incapacitated, the clone begins to run amok among the Maximals. When it comes down to Dinobot against Dinobot, which one will win?
- After being led into a trap and losing a stasis pod to the Predacons, Dinobot accuses Rattrap of working with the Predacons as the Maximal that led them there. To everyone's shock, Optimus agrees with this suspicion and sends Rattrap on a mission near Predacon base to test his loyalty. When Rattrap is beaten by Terrorsaur in battle, he surprises all by not only begging for mercy but swearing allegiance to the Predacons. Is Rattrap really a traitor?
- A stasis pod, containing the spark-soul of a robot, lands on Earth. Both Maximals and Predacons race against time to claim the spark as one of their own.
- When a battle takes the life of a close friend, Tigatron considers abandoning the Beast Wars.
- The mysterious aliens whose artifacts the Maximals and Predacons have been stumbling across arrive. Disappointed by the harm done to their experiments, they set out to destroy the planet.
- The aliens transform the second moon into a massively powerful weapon. To save the planet, Optimus uses the stasis pod that Tarantulas planned to escape in to fly to the weapon and generate a transwarp portal to destroy it.
- Terrorsaur discovers a floating mountain, rich with the mineral Energon. With a surge in his power, he scraps Megatron and takes control over the Predacons. Now the Maximals must destroy the mountain to stop his power-mad reign.
- Tarantulas and Blackarachnia team up to obtain the newest stasis pod. The pod births Inferno, a deranged Predacon who believes himself to be an ant rather than a robot. While Blackarachnia works with Inferno, Tarantulas takes the true prize he wanted: the stasis pod. Maximal Tigatron manages to destroy the pod Tarantulas has taken, but finds himself trapped in Predacon grounds against the spiders and Inferno.
- Rhinox is contaminated with an energon depleting virus. Dinobot and Rattrap are forced to put aside their differences to find the counter-virus.
- The Maximals are elated to find that a Cybertron probe looking for their stranded ship has arrived. However, the Predacons don't wish for them to be found. Tarantulas introduces a locking lens, which can trap the Maximals in beast mode. This makes the Maximals unable to finish their beacon to contact the probe. Are the Maximals stranded for good?
- When a stasis pod falls to Earth, a race ensues between Maximals and Predacons to collect it. But when it is discovered to be damaged, the Maximals attempt to protect and defend it from a Predacon attack.
- In the aftermath of a Predacon attack, Tigatron comes upon a strange floating island, and settles down on it to lead a peaceful, content life. However, Blackarachnia and Scorponok are not far away.
- A skirmish occurs between Maximals and Predacons for control of a floating island: the Maximals for its use as a base, the Predacons for its destructive capabilities.
- An explosion at the Predacon base leaves no survivors, and the Maximals assume they have scored a final victory in the Beast Wars. However, Dinobot makes an investigation that changes everything.
- The Maximals try to recover Sentinel from the old base remains. But the Predacons have the same idea.
- Megatron sends a new fleet of robotic raptors after a tribe of the very first humans. Optimus sends Blackarachnia and Cheetor to protect them.
- A Maximal, named Depthcharge, crash lands on Earth as during his search for Protoform X aka Rampage.
- Megatron uses a piece of Rampage's spark on a new blank pod in order to resurrect Dinobot as a Transmetal Predacon. While trying to stop him, Cheetor becomes critically injured.
- Cheetor's exposure to Megatron's machine is beginning to change him into a Beast Mutant.
- Blackarachnia believes her relationship with the Maximals is not going anywhere, and decides to leave. On her way, she ends up playing a stalking game with Dinobot II.
