Professor Hershel Layton and his helper Luke Triton find themselves with Phoenix Wright and his friend Maya Fey in a world separate from both of theirs. In a strange medieval city known as Labyrinth City, the four of them investigate recent disappearances, accusations of witchcraft, and a mysterious character known as the Story Teller.—Dogman15

In the dead of night in London, Professor Hershel Layton, and his assistant Luke Triton, are visited by a girl called Espella. She claims that she is being hunted by witches, and that she comes from a town called "Labyrinthia". After she is seemingly kidnapped by a witch, Layton and Luke track her down and help to to escape onto a freighter on the river Thames.

While on the freighter, Espella becomes involved in incident and winds up being charged with the theft of the freighter's cargo and an assault on a freighter staff member. Meanwhile, Phoenix Wright, a defense attorney from America, and his assistant Maya Fey, are in London as part of a legal exchange, and are assigned to Espella's case. Mysteriously Espella is pleading guilty, and is being treated like a she is a student at a London boarding school. Suspecting something to shady to be going on behind Espella's "confession", Phoenix pushes for a not guilty verdict, and is able to prove her innocence.

Having seemingly been transported to the strange town of Labyrinthia, Layton and Luke discover that the town appears to be in the style of a medieval town, and that the townspeople worship a figure called the "Storyteller". Meanwhile, Phoenix and Maya have also been transported to Labyrinthia, gaining temporary amnesia as a result, and after Espella is suspect of using witchcraft, Phoenix finds himself defending her from the fate of being burned alive as a witch. However, the people of Labyrinthia are hardly familiar with the idea of "logic", and rely solely on a rabid mob mentality, so Phoenix faces a severe uphill battle, different to any he's encountered before.
