- As the shockwave of the plane dissipates, President Martinez's staff must work quickly to assess what happened and how to respond. The plane reappears and crash lands in the desert. A fire breaks out in the back. Sean opens the door and pulls the slide so everyone can get out. People go down the slide and off the wing. the air marshal tries to put out the fire but is knocked out by a fireball. Sean gets him out. Michael comes sliding out last.
Four days earlier, we see what drove Michael to what he did. The man who abducted him convinces him to do it by having a woman-- Vicky!-- hold a gun to his daughter's head. He keeps claiming he won't do it.
Back in the present Michael explains what happened to Sean. He was blindfolded somewhere in Miami. They see helicopters coming and the stewardess thinks it's help. Michael says it's not and convinces Sean he's the only one that can save Leila and tells him to run away from the arriving helicopters and do just that.
We flash back to moments after the plane's disappearance from the viewpoint of those in Coral Gables. Sophia is dragged away. The president and his family speed off. The prez promises his family he'll keep them safe. They arrive at the airport and he sends his family away. Sterling explains what happened. The prez says he's more concerned with who saved them, not who was trying to kill them. They're working on an "alternative narrative" for the public. They try to figure out where the plane is. Technology helped them find a hotspot at the time of the disappearance but they don't know what it means. The prez wonders if it was military weaponry that disappeared the plane. Sterling says only one group could do it.
We flash back to 13 months earlier. It's a debriefing on Sophia's people who have been managed secretly since the crash of an "aircraft" in 1944. Turns out they were aliens, 97 survived. They were held captive at Mt. Inostranka. The president is all "what?!" Agent Lee, who conferred with Sophia in the first episode, is part of the team managing the captives. He explains they're very close to human with small differences in their ciruclatory systems. Their DNA is only 1 percent different from humans, but they age at a much slower rate. 1 percent is actually a pretty significant difference it turns out. Chimp DNA is 2 percent different. The prez wonders why they're prisoners. Sterling says because they refuse to tell the truth about who they are and what their hidden agenda is. He says they have one, he knows it in his bones. We see two different pics of Sophia and she's barely aged in the 66 years.
Sean walks through the desert. He is clearly exhausted and dehydrated. He collapses.
We flash back to seven days earlier to him and Leila on the boat and him telling her they're not going on the snorkeling trip because she's hungover. She thinks it's thoughtful he wants to stay. There's a knock at the door. It's Vicky and she convinces Sean to go. Leila is falling asleep on the deck when there's another knock at the door. It's Greg, offering company. She declines but he comes in anyway and offers a megadose Vitamin C, that's like an Alka-Seltzer. He tries to beg off and give her a foot massage and then hits on her. She tells him to get out. He tells her to lighten up and relax. She goes to the door and there's a security guy there, it's the guy who abducts her and her dad. He and Greg start to fight and then the "security guy" stabs him. He chases Leila down the hall and another security guy grabs her so the first one can stab her with a hypodermic.
Back in the present Sean wakes up in the hospital. A nurse is checking him out for dehydration and heat exhaustion. She says he claimed to be in a plane accident but there were no reports. He's in Yuma, AZ. He says he needs to talk to the police but the nurse tells him to relax and he's a delusional. He says he's not and tries to explain about the kidnapping. She tells him to calm down and that she'll call the police. She does. They run his name and get a hit that he's a suspect in a murder - Greg's murder - on the cruise ship. They tell her to keep him there. She says since he's on an IV he's not going anywhere.
Sterling tells the Prez, in present day, that Sophia's people are behind the plane thing and there are more of her kind on the outside. They go to visit Sophia in a jail cell. She hasn't said anything. Sterling thinks it's unlikely the Prez will get the truth out of her since shes' been lying for so long.
Oh god, we flash back to 1944 and a pilot flying over the alien crash site in Alaska. The survivors are tending to their wounded as the plane flies over. Sophia tells her right hand man to gather all the able bodied people to go. She says she will stay with the wounded but she can't risk all of them being caught and she tells him they'll all be together soon. He hugs and they depart.
The Prez enters her cell. He talks about how he trusted her and how he defended his belief in her and that it would've been a mistake to make the announcement. He says he knows he needs to take responsibility and she needs to also, to tell him the reasons good or bad for deceiving him. She says all she can say is "we mean you no harm, my people saved your life." He wonders if they didn't save her life actually. He says he wants to know how many there are and where the plane is. She says she's sorry, she can't tell him. He says he doesn't want her apology he wants the truth. He tells her he's sending her back to Alaska and she and her people are staying there until he gets some answers. She says that would be a mistake. Her people have been waiting 66 years and their patience is running out. He asks if that's a threat. She says it's the truth.
Back at the hospital, the nurse acts squirrelly even though she's told to act natural. She says the police are coming to take his statement. She changes his IV and acts weird. He asks if everything's okay and she says it is. He knows something's up. He sees the police running in armed and grabs his clothes and bolts. He asks the nurse what's up. She tells him that he killed someone. He takes off and she outs him. He runs really fast for someone who was dehydrated.
We flash back to five years earlier in Boston where Sean is swimming in a pool. He sees Leila across the water and smiles at her. She gives him the evil eye. She doesn't know how to swim. He calls that crazy. She thinks he's mocking her. He says it's cute. He admits to being captain of the computer science society. She thinks that's cute. He helps her learn how to swim.
Back to the present and he's booking through the hospital. He's stopped by the FBI, who arrest him.
Sterling tells Lee that Sophia has been lying to them and he wants Lee to head up a task force to find the aliens among them.
We flash back to Lee ten years earlier in Langley getting some kind of blood drawn. He tells the nurse that he wants to work in the field for the CIA. Afterwards he goes in the bathroom and pulls off the band-aids and pulls out a fake vein that he implanted to give the blood.
Back in the present Sterling is telling Lee to do whatever he has to "root them out," but of course he's one of them.
Lee goes to a warehouse and meets with the man we met as Sophia's right hand man in 1944, Thomas. Lee tells him the prisoner lockdown is back on. They argue about tactics. Lee wants to know where the plane is. He was supposed to set it down unharmed. Thomas says the passengers will be "used." He gives Lee the coordinates for the planes and that he'll "understand" when he finds it.
Sean is trying to explain what happened with Leila, the plane etc. to the FBI agents. They're not having it. They want to talk about him "killing" Greg. He says he was framed and tries to tell them about Vicky. They snark at him that he must be very important to have this whole conspiracy against him. She says he has a narcissistic mental disorder. They go down the road that Sean came on and he tries to tell him this is where the plane went down. A cop at a roadblock tells them it's a jacknifed semi and they need to detour. He tries to get them to go and look for the plane. They keep mocking him and wonder if he even has a girlfriend. He very sadly says, "we were going to get married" and for a second you can tell she believes him. They drive off and the camera pulls back to reveal the plane.
Army hummers approach it. Lee gets out and surveys the scene. Michael is lying on the ground, possibly dead. There is something over the rise. Lee comes to check it out. A man tells him the plane's empty so whatever went down happened after. The camera pulls up and shows all the passengers lying dead on the ground. All of them.
