In 1993, when the witches sing "I Put A Spell On You", the spell they use on the audience is "Ah-say-intopie-oppa-maybe-uppendie, In-comma-corayama", etc. In Hocus Pocus 2, when they sing "One Way Or Another", they recite the same spell, but they say "alpha-maybe-uppendie", which is so commonly misquoted by fans of the film. Also, when the audience repeats the spell, you can hear them say the correct "oppa", instead of the incorrect "alpha".

Gilbert states that as a child, he witnessed the climatic finale of the first movie, but in said film, all the children of Salem were under Sarah's trance at this point, marching towards the Sanderson cottage. Gilbert is clearly capable of performing magic and therefore, it's possible, he may be immune, like the Sanderson Sisters.
In the Original, it was stated that The Devil himself gave Winifred the spell book, but in this movie, it is a witch who gives it to her. However it's likely the legends about how the sisters got the book are not factual, just the same as how people believe Billy and Winnie were in a relationship despite having only kissed once as children.
Mary's face "grimace" is on the right side as opposed to the left side as in the original. Winifred slaps the grimace to the other side in the opening number.
The movie starts in 1653, on Winifred's 16th birthday, which means she was born in 1637. Therefore, in 1693, she was 56 years old. All three of the witches were old hags in 1693 before they sucked the life out of Emily Binx, so it wouldn't make sense for Winifred and her sisters, even younger, to look so elderly.
However, considering the average lifespan for people in the late 1600s was only 35 or so, Winifred would have been considered quite elderly, not taking into consideration the state they were living in; away from society and alone in a run-down house in the middle of the woods.
When the Sanderson sisters are startled by their reflections in a distorted mirror, the mirror image and the reaction shots show them standing in the same places instead of being flipped images of each other.
After the Sanderson sisters break down the Traske's front door, it appears to be fixed when the mayor enters the house after finding them in the garage.
Winnie says "It's a Parlor Trick." While parlors have been around since medieval period. The phrase "parlor trick" was not coined till 1855.
The ingredients list for the potion calls for a petrified spider. A plush spider, never having been alive, couldn't technically be petrified, and therefore the potion and accompanying spell should have been unsuccessful.
