When running from Howard before escaping the bunk, Michelle is bare-foot. She goes into her room to collect the "hazmat suit" and we see her boots on the floor there, but she leaves the room still bare-foot. Moments later, when she climbs on the table to go into the air-ventilation opening, she has those boots on.
When Ben calls Michelle, she is driving through the night and the car's clock shows it is 12:14 am, albeit her phone claims it's 6:29pm.
When Michelle hides in the shed outside, it is evening. Moments later, when she looks out of the shed, it is night.
From the opening scenes in her apartment until the musical montage where Michelle, Emmett and Howard are settling into a mindless routine, her nail polish is gradually peeling away. In one shot when she is moving puzzle pieces her nails are clean. In the following scenes the same nail polish is on again.
When Michelle is waiting behind the door to attack Howard and is holding her crutch as a weapon, the screws are changing from on top to bottom of the crutch between shots.
Howard indicates that the shelter he built is "underneath my farmhouse" in rural Louisiana. However, the water table in much of Louisiana is so high that it would make the building of an underground shelter like Howard's totally unfeasible.
When Michelle wakes up in the cellar room after the accident, she rips the drain tube out of her arm. This is supposed to bleed pretty much, if the vein is not pressed on for at least a minute, and would leave a conspicuous mark. After removing the tube, she briefly covers the wound with her palm for a second. Shortly after, the arm is shown without neither mark nor blood. Her hands are clean, too.
At the end of the movie, the car alarm is activated for several minutes. Due to environmental laws, car alarms have to stop after 30 seconds. They can be triggered again, though.
Near the end of the movie Michelle makes a so-called Molotov cocktail using a bottle of whisky. A Molotov cocktail is a breakable glass bottle containing a flammable substance intended to set targets ablaze rather than obliterate them. Whisky can be a flammable liquid when it has a alcohol percentage of at least 50 %. Michelle uses a bottle of Glenvagulin, a fictitious, 80 proof, 27-year aged single malt scotch. Since the whisky is made in Scotland 80 proof translates to 45,7 % alcohol (80/7*4) Michelle wouldn't be able to set it on fire.
When Michelle is looking at Emmett's driver's license it says Class D Personal Driver's License. In Louisiana a Personal Driver's License is a Class E. A Class D License is a Chauffeur's License.
Howard's cut does not suddenly heal between shots. It heals slowly and is a sign of the passage of time while they are in the bunker. Similarly, Michelle's nail polish is shown to slowly wear off. Both of these are meant to show that they have been in the bunker for longer than it may seem.

In the beginning, while Michelle is driving and on the phone with Ben, she is hearing on speaker phone. On her phone though, the speaker icon is not lit up meaning that the phone would not be on speaker. Michelle's phone does have Bluetooth active, and since most modern cars do have Bluetooth connectivity through the audio system, it is entirely possible she is indeed using that system while on the phone with Ben.
There are several things that signify that are anachronistic if this film takes place directly after or simultaneous with the events in 'Cloverfield': (1) Emmett claims that all the kids are saying "YOLO" these days. If the film presumably takes place around the same time or shortly after the original Cloverfield attack (May-April 2008), then very few kids, if any at all, were saying "YOLO", a term that wasn't popularized until 2011 by rapper Drake; (2) Michelle has a modern iPhone; (3) The registration on Michelle's car expires 07/2015; (4) Emmett's drivers license expires in 2018, etc... But there is no evidence to suggest that the events in this film are directly related to the events depicted in 'Cloverfield'. JJ Abrams has never confirmed anything other than that this film is a "blood relative" to the first film. The events may be related, but set years apart, or the story may not be set in the same fictional universe.

When they are playing Milton Bradley's Game of Life, the board is modern but the game's box (in the background) is from the 1980s. That box came with a different style board than the one the characters are playing.
During the first dinner scene (around 33mins), there are 2 bottles of drink on the table, and 3 empty glasses. Howard opens one of the bottles and pours half into Michelle's glass. Emmett then manages to reach across the table and take the bottle (even though the bottle is out of reach and Michelle is holding her cutlery) - Emmett then half fills his glass, emptying the bottle.
Despite Howard never opening the second bottle (which is still unopened on the table) and never filling his own glass; his glass is also half full a few shots later.
Howard has an issue with plates and glasses being set on his "family heirloom" dinner table; and asks Michelle to always be sure that place-mats and coasters are used. You might think with his Strict Navy past and rules/short temper, that he would also have set his 2 bottles on something during the first dinner scene, but there was nothing below them.
Howard's bunker/shelter design comes with a serious flaw, as he claimed he couldn't fit through the opening to fix the air pumps should a problem arise.
From the main floor there is about a 3 foot staircase into the kitchen. From the kitchen there is about a 12 foot staircase to the outside doors. This makes the main floor be about 15 feet below the ground level.
The whole air filtration system situation suggest a different thing. The duct opening the heroine climbs into is 6 foot above the floor. Near the end of the air duct there is an about 4 foot high "incline" that she climbs up to get into the air filtration room. The room is minimum 8 foot high. From the room there is a ladder to the hatch outside. The hatch is level with the ground and is at least 6 feet from the ceiling of the air filtration room. This suggests the main floor is 24 feet below ground, not 15. Even though all numbers are approximate, there is clearly a disconnect.
The space is packed tight with necessities, but Michelle has an empty room to herself with no supplies. Even Emmett's space is squeezed between supplies.

He was only allowed to stay as forcing him back outside would risk letting in the outside air (thought to be poisonous).

At 1:37 Michelle approaches a sign that indicates she is on Hwy 190 toward Baton Rouge and that by taking a left onto Hwy 26 she will be heading to Houston. If she is heading to Baton Rouge she would be heading East and would need to take a right to go to Houston.
When Michelle goes in the venting system to reset the air filtration unit, no one seems to think it might be important to clear whatever was preventing them from accessing it in the first place. And it would have been easier for Michelle to later use it to escape.
When Michelle and Emmett are talking (about 30 minutes in), Emmett explains that he saw the 'explosion' and he immediately went to the shelter - in fact, claiming he had to fight his way in. But this means that Howard had to leave the shelter in order to encounter Michelle and bring her to the bunker.
