When Booth and Hodgins arrive outside the warehouse where the FBI have assembled for the raid, Booth stops to get an update from Agent Sanders and his medal switches position from inside his shirt to outside his shirt several times between shots.
During the scene just before Booth enters the platform area with Agent Kenton in tow, Brennan's ponytail is pulled back and up in a very messy fashion. However, in the next shot when she is talking to Zach, her ponytail is straight and down.
When discussing the case with Booth, Dr. Goodman states that the Mayans displayed the skulls of their victims in an arrangement called "Tzompantli". This is wrong: the word "tzompantli" is Nahuatl, and there is no evidence of such practice among the Mayans. The Aztecs, however, did this on a regular basis. Dr. Goodman, being an archaeologist, should be well aware of this.
When Bones says she wants to reverse engineer the bullet based on the markings it left on the skull she claims that it is a theory she has been working on.
People have been doing this for years before her so it is not a theory as it has been done before.

After Special Agent Seeley encounters a bomb at Bones's apartment and is in the hospital recovering, Bones says that he has burns, lacerations and a greenstick fracture of his clavicle, but greenstick fractures only occur in children.
At one point they describe the weapon used to shoot at Brennan as a military AR-15. No branch of the military ever used the those, AR are civilian firearms.
At 3:33 when we see the victim tied to the luggage cart, each arm is secured with rope tightly bound on her wrists. However, the plot is that the victim was tied to the card before she was killed and consumed by dogs. Either the ropes would be loose, having been tied to the flesh of her wrists, or more likely, the rope would be tightly tied on flesh that the dogs couldn't get to. I was a Background Actor on the set and pointed it out to the AD when I was placed in the first shot after lunch, but they had already shot the scene the whole morning.
When Bones takes cover behind the black car (after being shot at) a mic is visible.
