In Future's End, Harry Kim comments about adapting their computers to work with Starling's computer's binary system, but in Distant Origin (1997), the alien Paleontologists that board Voyager comment that the ship's computer is a simple binary system.
The logo for Starling's company at the top of his building is spelled "Chronowerx" with a stylized oversized "X" at the end, but when we see the name of the company in Starling's lab, it's spelled "Chronowerks."
When the Doctor and Rain escape from Starling's car, they both leave their respective doors open. The doors are still open when Dunbar, Starling's assistant, starts the car to drive away. In the next scene, as the car drives off, both doors are closed, yet neither has Dunbar made any attempt to shut them nor has there been any noise indicating that the doors have closed by themselves.
In Future's End (1996), Janeway and Chakotay are shown quite clearly walking away and leaving behind Captain Braxton's sheet of calculations showing that his time ship causes the disaster in the 29th century. Then, in this second part, Harry Kim pulls out the very same piece of brown paper (which he calls Braxton's schematic) at a meeting in Voyager's briefing room.
Throughout the scene where Tom and Rain chase the truck, the sun keeps changing position in relation to the vehicles.
Chakotay mentions dodging asteroids in the asteroid belt during training. The average distance between asteroids in the belt is several million kilometers ,which would hardly require dodging.
In Future's End (1996), when Braxton flees from the cops, and Janeway and Chakotay walk off shortly after, Braxton's schematics of his time-traveling technology are clearly left behind on the wrecked car. In the beginning of Part II, when the Voyager crew discusses their situation on board Voyager, Ensign Kim suddenly has the schematics available; however, we don't know what happened after Janeway and Chakotay left the scene. It is likely that they remembered the schematics minutes later and came back to get them, off-screen.
When Paris and Rain drive alone in the van (29 minutes 45 seconds into the show), the streetscape is the same whether looking out across the driver or passenger window. Obvious standout shots included on both views are: a fence with a red gate and a striped awning at the house entrance, also a red brick house with light blue bridge in front yard and pergola in same color.
When Porter sits down covering Chakotay and Torres with his finger on the trigger of the shotgun, the bolt is locked back which would prevent it for readily firing.
While the Dorothy Chandler Pavilion fills in for "Metro Plaza," it is obvious that the limo's drive-away scene was filmed on the Paramount lot exiting the Melrose gates, as you can clearly see part of the Raleigh Studios and even part of its sign from 1990 in the background of the shot.
It is never explained how Tuvok and the Doctor travelled approximately 500 miles from Los Angeles to Arizona. Voyager's transporters were still non-operational and it is unlikely that either of them would know how to drive a car.
Rain comments about the Doctor getting punched "a bunch of times" by Dunbar, wondering why he doesn't have any marks or bruises; however, she shouldn't be able to tell in detail what happened to the Doctor, since, by the time Dunbar started punching, Rain left the vehicle and ran away from it.
When Starling activates the EMH in his office, he walks up to the Doctor and removes his communicator badge.
However, since the badge and uniform are a part of the EMH's hologram, he should be able to "unmaterialize" the badge Starling took and recreate it on his uniform again, or just make a new badge.
Also, the badge is most probably part of the *whole* image of the EMH, and as such is probably unremovable.

Tuvok is somehow able to acquire "breakfast" for himself, Paris, and Rain despite not having any money.
Chakotay completely destroys the semi-truck cab being driven by Starling's assistant, Dunbar. Starfleet officers usually go out of their way to avoid use of deadly force like this, and the situation could have been resolved without the shuttle blasting the truck to pieces, but that probably wouldn't have looked as cool.
The tractor trailer, purported to be carrying the Aeon, is too small to hold the timeship. While it ends up being a ruse to lure the Voyager crew away from the real timeship, the dimensions of the truck should have been a giveaway that it did not actually contain the ship.
None of the people in Rain's van wear seatbelts.
Rain tells Paris about using her brother's telescope when she was a kid and that she could barely see the tree house next door. Then she says it was good enough to see the rings of Saturn.
The people who kidnap Chakotay and Torres deduce that they are from the US government based partially on the evidence that they are wearing "military uniforms." The Starfleet jumpsuits that the Voyager crewmen wear do not resemble any 20th century military uniforms at all.
