- For years mankind has been visiting other worlds by using an ancient device called a stargate, found in Egypt. Research has shown the stargates have been built by an advanced race called the Ancients. Now another stargate has been found on Earth, in an Ancient base on Antarctica. Scientists think this may have been the lost city of Atlantis and it is found out certain people have an Ancient gene that activates the technology. Dr. Rodney McKay has a different idea. He finds out this particular stargate is able to dial to another galaxy, the Pegasus galaxy, where Atlantis really might be. A team of scientists and military officers decide to explore this location. There's only one problem, powering the device requires a Zero Point Module, currently used for the defense of Earth. - Having discovered the gate address to Atlantis in Antarctica, Dr. Elizabeth Weir assembles an international team of scientists and with the support of the US military, sets off to the distant Pegasus galaxy knowing that they may not be able to return given the power requirements to travel such a great distance. Once there, they find what they had hoped for: the lost city of Atlantis, self-contained and submerged in water but protected by a force field. As they explore the huge underwater city, they find it nearly intact but their very presence depletes the power supply to the point where they will have to evacuate if they do not find an alternate source of energy. Led by Col. Marshall Sumner and Maj. John Sheppard, a team uses the gate to travel to a nearby world in search of power. There, they encounter the Athosians an intelligent people who live in primitive surroundings. They abandoned their cities long ago and live in the woods after frequent attacks from the Wraiths, a war-like race that feeds on its victims. While some of the team manage to return to Atlantis, Col. Sumner and the Athosian leader Teyla Emmagan are taken prisoner forcing Maj. Sheppard and Lt. Aiden Ford to lead a rescue mission.—garykmcd

In the modern day, Stargate Command has a base established in an Ancient outpost and are working to understand the technology and determine who has the gene necessary to control it. Daniel Jackson informs Dr Elizabeth Weir (the leader of the expedition) and Dr. Rodney McKay (the head scientist) that the symbols which could take them to Atlantis, which is somewhere in the Pegasus Galaxy, uses an eight-symbol Stargate address. Dr. Beckett (the expeditions head Surgeon), while reluctantly attempting to control the Ancient chair, sets off a 'drone' (an Ancient projectile weapon) that almost brings down Brigadier General O'Neill and pilot Major John Sheppard as they approach the base by helicopter.
O'Neill arrive and commends Sheppard on his exceptional flying and then Daniel briefs him on the discovery of the gate address and that they need the Z.P.M. to power the gate. Sheppard explores the base and stumbles upon Dr. Beckett at the control chair. Beckett explains to Sheppard, who has just been given security clearance, the chair device and how it have a certain gene to operate it. Sheppard proceeds to sit in the chair and activating it conforming the he has the gene. Dr. Weir offers him a spot on the expedition but he is a bit hesitant to go, which may very well be a one-way trip. O'Neill encourages him and, eventually, Sheppard agrees and joins in as everyone prepares for the expedition.
At Stargate Command the expedition prepares to leave and Sheppard meets Colonel Marshall Sumner (the military commander) and who is not too fond of Sheppard. Dr. Rodney McKay rigs the ZPM into the Stargate to provide the power necessary for an eight-symbol connection and they send a MALP through to ascertain conditions. The telemetry shows viable life support and they go through. Sumner and his men secure the gate area on the other side and begin exploring. They find a highly-advanced control room where all the systems activate when Sheppard approaches. Two scientist find a room full of small spacships and report to Weir. Sumner finds a window and discovers that they are in an underwater city and the ocean is being held back by a force field. Beckett finds a hologram of an Ancient woman who warns of a terrible enemy and explains that the city was sunk in a desperate attempt to save it. Fearing the siege would never end, she says, the Ancients used the Stargate to return to Earth. At this point, the scientists realize that power levels are dropping and it is determined the three main power cells (Z.P.M.s) are weakening.
Weir sends Sumner through the Ancients' Stargate (complete with iris-like force field) to start looking for a power source, or a safe haven in the Pegasus Galaxy. Sumner takes Sheppard, Lt. Ford, and a team through to a planet where they find humans living and they make friendly contact. They meet Teyla Emmagan, the leader of the Athosians, who warns them of the "Wraith".
The next day, Sumner and his men spot the ruins of what looks to have been a high-tech city. The Athosians advise them not to enter it, as local folklore warns it will bring the Wraith. While Sumner takes men into the city anyway, Teyla leads Sheppard to some local ruins that contain simple murals depicting the Wraith returning every few centuries to 'cull' the humans. While there, Sheppard finds a necklace that Teyla lost long ago and returns it to her.
As darkness again falls, the Stargate activates and three small spaceships come through. Sumner and his men prepare for the attack as the enemy closes in on the village.
The Wraith ships arrive at the Athosian village and begin teleporting up the locals the SG weapons prove useless and mysterious ghost-like figures seem to attack them, but Teyla warns they are illusions projected by the Wraith. They manage to bring one ship down before Sumner and Teyla are both grabbed. The two remaining Wraith ships activate the Gate by remote control and depart, but not before Lt. Ford memorizes the dial code.
Back at the Atlantis base, the power continues to wane and catastrophic failure is imminent. Weir is preparing to order an evacuation when the remainder of the team returns with the surviving natives. Before they can depart the city automatically rises above the water, giving them time to find Sumner and the others, and locate a power source.
Weir is reluctant to send someone to find Sumner without a remote chance of success, over Sheppard's objections. Meanwhile Teyla, Sumner and the others are confronted by the Wraith, who take away one of the villagers. They track the coordinates and find a Stargate floating in orbit around a planet. McKay and Sheppard prepare one of the Atlantis spaceships dubbed Puddle Jumpers by Sheppard, equipped with cloaking technology, and Sheppard and Ford fly the ship through the Stargate to the coordinates and start searching for the Wraith.
The Wraith return and take Sumner while Ford and Sheppard find their base and land nearby, preparing an assault. Sumner is taken into a great hall and brought before a skeleton, where he is confronted by a female Wraith, the Keeper. Sheppard and Ford find the other prisoners and Sheppard goes to find Sumner, who is being telepathically scanned by the Keeper. He tries to resist giving her information about Earth, that she wants so they can find new feeding grounds. She drains his life force, aging him, but he refuses to give her further information. Sheppard shoots the Keeper through the hand, breaking the connection and killing Sumner to spare him the agony. Sheppard is knocked out and taken prisoner.
Teyla asks Ford to go after Sheppard, which proves fortunate when he arrives in time to free Sheppard before the Keeper can interrogate and kill him as she did Sumner. Sheppard kills the Wraith with a Wraith weapon, but in the process awakens the base-hive and the thousands of sleeping Wraiths. Evading the teleport-capture beams, they get to the ship and head for the orbital Stargate. Using the Jumper's telepathic connection, Sheppard manages to draw off the Wraith ships and then get back to the Gate, sending his ID code ahead. They go rocketing into the Atlantis base (but are stopped by a the autopilot) and reactivate the iris force field just in time to destroy the pursuing ships. The team celebrate as the Athosians make themselves at home in the base, while Sheppard takes command as the ranking military officer. Teyla offers her people's knowledge of their Stargate addresses as a token of friendship and gratitude.
