Episode 1A - "Charter to the Past": Captain Granville and C.T. are running the Mimi as a charter boat in Mexico near Cozumel Harbor. After finishing with their current charter, they meet amputee and professional scuba diver instructor Pepper Thornton, who works for Harvest Westermann, another charter boat owner. Next, Captain Granville and C.T. meet archaeologists Terry Gibbs and Victor Cobos, who want to charter the Mimi to conduct research along the coast for ancient Mayan artifacts which may have been lost at sea. Expedition 1B - "If I Can Do This": Hosted by Ben Affleck on the mountain slopes of Jackson Hole, Wyoming, where he interviews Martha Hill, who is competing in the National Disabled Skiing Championships.

C.T. travels with Victor and Terry to the town of Palenque. There, he meets Terry's daughter, Quiche, who is a couple of years younger than C.T. She takes him on a tour of the nearby Mayan ruins, including the tomb of Pakal, one of the ancient kings of Palenque. Later on, Victor shows C.T. how his research team is laying out a grid to make a map of the ruins. With the help of Victor, Terry and Quiche, C.T. begins to learn about the history of the Mayan people and some of the unknown mysteries surrounding this ancient civilization. He also learns about looters who have stolen many of the artifacts from the ruins. It's suspected that Quiche's dad, who was also an archaeologist, may have been killed by a looter, 8 years earlier. Expedition 2B - "Sweating it Out": Hosted by Ben Affleck. Ben visits with Dr. Roger Hubbard, who is the heat expert at the Institute for Environmental Medicine in Natick, Massachusetts.

Episode 3A - "A Light in the Dark": Captain Granville hires on Pepper Thornton as a new crew member on the Mimi. They sail near the ruins of Tulum, but a navigational map doesn't exist to help them navigate through the coral reef to get closer to them. Later that night, they discover a boat that is running dark beyond the reef, who refuses to stop when the Captain calls to them. Right after, the Captain sees a mysterious light near the ruins. The next day, they go inland to the ruins and meet up with Terry and Victor along with Tomas Segovia, the chief archaeologist at Tulum, to share about their experience. Afterwards, C.T. returns to the Mimi for a couple of days while the others are gone on business to Marada. C.T. is both surprised and excited to find that Pepper is the new crew member and that he starts diving school the next day, under her supervision. Expedition 3B - "As the Earth Turns": Hosted by Ben Affleck. In this expedition we learn how keeping track of the sun, can help us keep track of time. First, Ben returns to Tulum, Mexico, to visit with archaeologist Victor Segovia and to watch the Winter Solistice sunrise. Long after this visit, Ben travels to the observatory in Greenwich, England, to talk with Dr. Stuart Malin, head of the observatory, to learn about the rotation of the Earth. Then he meets with Carole Stott, the curator of astronomy, to watch the noon day sun on the historic telescope.

Episode 4A - "The Underworld": Pepper teaches C.T. the difference between air pressure and water pressure along with everything else he needs to know about scuba diving. After two days of training, they go on their first dive and practice clearing their mask buddy breathing. Victor, Terry and Quiche board the Mimi and go an a dive with Pepper and C.T to find out if there's a channel in the reef for Mimi to pass through. Meanwhile, Captain Granville and Quiche go snorkeling and discover an ancient Mayan artifact. They all work together to bring the artifact aboard the Mimi. Expedition 4B - "The Incredible Shrinking Head": Hosted by Ben Affleck. Ben visits the North American Hyperbaric Center on City Island in New York City. He meets with Dr. Glenn Butler, a diving expert at the center, to learn about what air and water pressure is all about.

Episode 5A - "A Stone Puzzle": Terry and Victor examine the artifact and think it's about an ancient king from Coba. They travel to Coba to visit with archaeologists George and Jean Andrews, to see if they can find out more about the artifact. Meanwhile, Pepper and Tomas stay behind aboard the Mimi. Expedition 5B - "Feeling the Pressure": Hosted by Ben Affleck. Ben returns to the North American Hyperbaric Center in New York City. This time he gets to go inside the hyperbaric chamber for his own "test dive" pressure test and to conduct a few experiments of his own, to see how different items respond to the pressure.

Episode 6A - "Cracking the Code": During a storm, while Pepper and Tomas are aboard the Mimi having dinner, the anchor comes loose, causing them to drift towards the reef. The next day, the rest of the group returns to the Mimi to begin mapping out exploring for Mayan artifacts along the ocean floor. Above water, Quiche teaches C.T. how to write numbers in Mayan. In turn, C.T. creates a computer program which generates the Mayan number when you type in a regular number. Over dinner, they re-examine the pot which they thought was a fake, but which actually may be an ancient artifact. They decide to travel to the archaeology labs at Enoch to see if they can find out more. Expedition 6B - "Written in Stone": Hosted by Carla Douglin and Ben Affleck. Together they visit Copan, one the greatest Mayan cities, which is located 200 miles South from Palanque and Talum, in Honduras. There they meet with a college student and archaeologists who decipher ancient Mayan emblem glyphs and are reconstructing some of the ruins located there.

Episode 7A - "The Quest Begins": C.T.'s vacation is turning into a detective's story search for a Lost City. The groups travels to Merida, the capital of Yucatan, to visit with Jean Andrews at the government archaeology offices. While there, they hope to solve the mystery behind the two halves of the Mayan monument, the lost king, looters and a pot that could tell them even more. They use thermoluminescence dating technology to test how old the pot is. While out touring the city, Pepper and Captain Granville get approached by Pedro, a looter, who is trying to sell ancient Mayan artifacts and who works for Harvey Westerman. Expedition 7B - "The Ancient Farm": Hosted by Ben Affleck. Ben travels to Southern London, England to meet with Dr. Peter Reynolds, an archaeologist at the Butser Experimental Farm. Peter uses archaeological research data, science and common sense to see if the data works in a real life. He has recreated an Iron Age Celtic farm. The Celts lived 2000 years ago before the Mayans.

The group postpones their work in Tulum to take their evidence to Senior Flores, the I.N.A.H. government director in Meredith. He approves their search for the unknown site. They travel to the jungle south of Copan to meet George Andrews, who escorts them to the beginning of the Sacbe, which is an ancient Mayan road. While hiking through the jungle, Quiche teaches C.T. about jungle plants, leaf cutter ants and the danger of scorpions. Expedition 8B - "Venom: A Scorpion Tale": Hosted by Carla Douglin, who travels to Cuernavaca, Mexico to visit with Dr. Alejandro Alagon, an expert on scorpions. He's trying to find a way to protect people from scorpion stings. Nearly a 1000 people die from scorpion stings each year in this area, most of them are small children. Scorpions are not insects, they have 8 legs and belong with spiders to the class of animals called arachnids.

Episode 9A - "A Friendly Village": Quiche gets stung by a scorpion. Victor gives her a cortisone shot in hopes that it will help her. Meanwhile, C.T. runs into a local boy who takes them to his village, where the curandero, a medicine man, treats Quiche's sting with an herbal remedy. While staying at the village, C.T. and Quiche play with the children there. One of the village boys gives C.T. a gift, which appears to be an ancient Mayan artifact made out of jade, which Terry thinks may have come from a local burial site. Expedition 9B - "Curandera": Hosted by Carla Dougin. Carla travels to Central Mexico to visit with Adel Bye, a botanist who studies traditional Indian plant cures, to see which ones work and which ones don't. There are many plants in the world which have medicinal properties. Adel takes Carla to see Dona Sebastiana Clavije, who is a local curandera or medicine woman, who is a descendant from the ancient Aztecs.

Episode 10A - "Discoveries": Harvey Westerman finds out the group is at the village. He plans to get all of the artifacts he can from the lost city that night, before the group goes there the next day. Meanwhile, back on the Mimi, Pepper and Rosa go on a dive and discover an underground river which opens up into the jungle, where they discover Harvey's henchman and listen to their plans about getting the artifacts out of the lost city. The Maya leader and his son leads the group to the lost city the next day. The group are amazed by this discovery, despite whatever artifacts have been taken by the looters. Expedition 10B - "Up a Tree": Hosted by Carla Dougin. Carla travels to see Monteverde, a tropical forest in Costa Rica. Tropical forests are fantastic places, but they are disappearing fast. Tropical forests are home to thousands of species of plants and animals that have never been studied and exist nowhere else. They could be a new source of knowledge about the earth or new foods and new medicines. The great rain forest near the equator affects the climate and the atmosphere of the whole world. One hundred acres of tropical forests get destroyed every minute. Carla visits with Nalini Nadkarni, a tropical biologist, who studies many aspects of the rain forest to help save them.

Episode 11A - "Found and Lost": The group determines that they might still have time to catch up to the looters before it's too late. They call ahead to Pepper, whose aboard the Mimi, to let her know about the looters heading her way. She calls I.N.A.H. to ask for their help. Meanwhile, Harvey Westerman and his men are working to get the stolen artifacts back to their pick up off the coast of Tulum. Expedition 11B - "In a Canopy": Hosted by Carla Dougin. Carla continues her visit with Nalini Nadkarni in the Monteverde rain forest in Costa Rica. While in the top of the trees, which is also called a canopy, Carla learns about epiphytes, which are plants that grow on the trees there. Together they collect different specimens for Nalini's research, which they later sort out.

Episode 12A - "The Fate of a King": Just when they thought the looters had gotten away with the stolen artifacts, Pepper and Rosa's plan save the day. The group spends the next couple of days in Meredith making their report to the authorities. Next, they return to explore more at the lost city. They discover the ancient tomb of Chaac Bahlam, a captive king. Quiche gives C.T. a special going away present. The group returns to the Mimi in Tulum for a final swim and to say their goodbyes. It's almost Christmas and C.T. will be returning home to Ohio the next day. The last line in his journal reads, "Hasta Luego!" Expedition 12B - "One Stone at a Time": Hosted by Ben Affleck. Nobody really knows what all of the ancient Mayan temples were really used for, but they do know that some of them were probably for religious ceremonies. Ben visits the Cathedral of St. John the Divine in New York City, a gothic temple made of limestone, the same material Mayan temples are made of. St. John's has been under construction for over 100 years. When it is completed, it will be the largest gothic cathedral in the world. Ben meets with Alan Bird, a master stone mason from England, whose in charge of cutting the stones for the cathedral.
