When Peter leaves Neverland in the charge of one of the Lost Boys, he takes out his sword twice.
When Peter is on the ground after being hit on the head with a baseball, at first there is nothing on his belt, but then a little pouch suddenly appears.
When Peter is hit in the head with a baseball, he falls to the ground. When he lands his head is upon green-colored ground, in the next shot his head is upon brown-colored ground.
In the scenes that take place in Neverland, Peter's arms are hairless, but in the other scenes, thick hair can be seen covering Peter's arms.
After the police leave the house, Peter and Wendy are talking on the bed, the book is visible on the table behind them. In the close-up of the book as Peter reaches for it, its position has changed.
Grandma Wendy tells Maggie that 80 years ago her neighbor enjoyed her stories of her and Peter so much that he began to write about them. The movie takes place in 1991. This would suggest that J.M. Barrie began writing about Peter Pan around 1911. However, the character Peter Pan first appeared in a book called, "The Little White Bird," which was published in 1902, years prior to 1911. This makes Wendy's claim inaccurate.
"The Little White Bird" was the first story published about Peter Pan in 1902 and did not feature Wendy.
In the showdown between the Lost Boys and the pirates on the pirate ship, the sun is directly behind both of the two facing groups - there are two suns and three moons in Neverland.
When Capt. Hook sees the pocket watch that Jack has, it shows 7:42. A few seconds later, it shows 7:39. Time runs backwards, and at a variable pace, in Neverland.
On the pirate ship, when the watch is first seen, the time jumps all over the place. First, it's 6:32. Then it's at 6:34, then jumps to 6:42, then 6:38. Then after Hook gets up to find the ticking, it's at 6:27, and when Smee picks it up, 6:44. Time runs backwards and at a variable pace in Neverland, so this is not a goof.
When Smee and Hook are trying to prove that Banning is Peter Pan, they come across the scar Hook had given him when reducing Tiger Lily to which Banning says it is his "appendix," it is on the left side of his stomach; not the right which is where the appendix is. However, Banning has completely forgotten anything related to his being Peter Pan, so he has likely convinced himself that this is the purpose for the scar, regardless of its accuracy.
Adult Peter has blue eyes. Twelve-year-old Peter hasn't. Baby Peter has. While eyes may change shades, they absolutely cannot change from blue to brown to blue.
When Too Small welcomes Peter back, you can clearly see that Robin Williams is mouthing Thomas Tulak's lines along with him.
When Hook tries to shoot himself, the pistol fires when the two men struggle for it and the shot sets on fire and sinks the toy pirate ship in the scale model of Neverland (a sinister omen of things to come). As the toy ship sinks, the pole/stand used to drag it underwater can be seen.

When Hook drags his hook across Peter's arm during the fight, the tip appears to bend.
When Tinkerbell first encounters adult Peter in Wendy's home, Tinkerbell pulls a rug out from under Peter's feet, causing him to fall on his back. However, Peter's feet leave the rug (the actor prematurely jumping) before it is pulled from beneath him.
When Hook is sleeping and his mustache reacts to the ticking pocket watch, you can see a very small thread pulling on the mustache curl. You can also see the effect of the string on his cheek.
In the first shot of Hook's ship, panning down from the sails to reveal the bow with a skeleton on it, the catwalks and film lights in the upper reaches of the sound stage are visible above and behind the ship.
When Hook's hook is put on after it is carried thru the Neverland Docks, and the sparks are going off, the crew and some equipment can be seen in its reflective surface.
The green-haired and last mermaid, to approach Peter in the water has someone behind her. A person in a wetsuit can be seen among the seaweed, their moving hands stand out most.
During a wide-shot of the Lost Boys' food-fight, the light of a camera can be seen off and on, in the upper left part of the screen.
We see Tinkerbell fly baby Peter to Neverland in a flashback scene, but how could Peter age to be a 12 or 13-year-old boy when you never age when you're there? (Neverland is a place of eternal childhood).
After the dedication, Peter, Moira and Wendy approach the house and notice the broken glass at the front door (indicating someone has broken in). As they ascend the steps, there are slashes in the wallpaper as if Captain Hook has scraped his hook along the walls as he went up to capture the children. Captain Hook's hook is on his left hand, not his right. It wouldn't make sense for him to have done this on his way out, after having captured the children (plus, the slashes were made in an upward motion).
When Peter arrives at the baseball game, he had to drive past the field on his right or pull up to an unseen intersection and see the field from the road. He would have seen that there is not a single person there.
In a scene when they are trying to get Peter to fly, the Lost Boys are holding up "happy thoughts," one of the boys are holding up one that says "Berfday" (birthday). Birthdays are an indication of getting older, so a Lost Boy, who doesn't want to grow up, would likely not consider a birthday as a happy thought.
Wendy's full name is Wendy Moira Angela Darling. However, at the orphan dinner, Peter introduces her as Wendy Angela Darling.
