Annie takes him to an orphanage where he will be taken care of, but is herself is taken into custody. While in the orphanage, Annie takes care of Mickey. One day, Mrs. Stewart (a rich dowager) appears, wanting to adopt. The children a paraded before her. Hearing of her contrary nature, Annie makes sure that Mickey catches her attention by saying bad things about him, and by the end of the interview, Mrs. Stewart adopts him. In the orphanage, Annie misses Mickey, and although she's written four letters, Mickey has not responded (because he can't write). Meanwhile, in Mrs. Stewart's home, Mickey is happy, but appears to be angry with Annie, for having said the bad things about him in the adoption process. Annie decides to visit Mickey, and appears by his window just after he's been put to bed since Mrs. Stewart is holding a dinner party. Annie tries to reconcile with Mickey who brings Annie into the house. They pass by the kitchen where Annie takes some cheese dip and Sandy makes off with the main course, a roast beef. The dinner party guests tell about their brushes with supernatural apparitions, although Mrs. Stewart doesn't believe a word of it. Meanwhile, Mickey and Annie find themselves in Mrs. Stewart's bedroom, where Sandy performs tricks for Mickey, and Annie does imitations of Harpo Marx, Chico Marx, Groucho Marx (from the film Horse Feathers (1932)) and Mrs. Stewart. The dinner party ends with the guests humorously wondering if the missing roast beef was also a supernatural occurrence. Upon hearing them leave, Mickey quickly gets back into bed, Sandy goes into Mrs. Stewart's closet, and Annie is stuck in her room. While Mrs. Stewart reads, she sees what she think is an apparition (really just Annie trying to escape stealthily). Mrs. Stewart makes her way to her room, but as she's preparing for bed she sees a ghostly figure (Sandy in a sheet) escape from the closet it door. After a bit of rambunctious chasing, Mrs. Stewart confronts Annie asking her what she's doing in the house. Annie is ejected, but Mickey now doesn't want Annie to go. As he tries to call to her from his second floor window, Mickey falls out of the window to everyone's horror. After some doubt, the doctor declares he will survives and will be able to remove a brace by Christmas. It's Christmas, Mickey is now back to health, and Mrs. Stewart has thrown a party for all the orphans from the orphanage, including Annie. Suspecting something odd, Annie walks up to Santa and discovers it's really Daddy Warbucks. The film ends happily for all.

Tommy is incensed by the complete disregard for human life shown by the film's director, Sheehan, and quits. Sheehan gets a replacement pilot named Earl Martin, who is known as a reckless pilot who will try an aerial stunt for a thrill. He hand Tommy get into a fight when Martin takes Betty Lou Barnes for a ride in a plane that is practically falling apart. Sheehan offers Tommy $500 to work in an airplane fight, which Tommy refuses saying the stunt is needlessly dangerous. But Skeeter Millican, Tommy's flying mechanic pal, who needs the money for his sick sister, takes the job. Tommy finds out, ties Skeeter up, and takes his place. During the filming, Tommy fires his machine gun, and Martin is killed. When it is discovered that real bullets has been used instead of blanks, Tommy is accused of murder. He and Skeeter and Betty Lou try to figure out who had a motive to kill Martin. Tommy recalls a conversation he had overheard between Martin and Sheehan, in which they had a quarrel and Sheehan had said he would never forgive Martin for an incident in the past. Tommy, with the police on his trail, takes off to catch the train that is carrying the movie company back to Hollywood. Meanwhile, Skeeter's nephew Bobby reveals he was in Tommy's plane before he took off on the flight that ended in Martin's death, and had been taking pictures with a camera gun. Skeeter and Betty Lou develop the film and find a picture of Sheehan tinkering with Tommy's machine gun. Tommy catches the train and faces Sheehan with his theory of the murder.

Colonel Ryder is killed by One-Eye Chapin (Bob Kortman) and Red vows vengeance. Sheriff Dade (Carleton Young) is in league with the Drake faction, including Ace Hanlon (Noah Barry). The Duchess (Maude Pierce Allen), Red's aunt, is about to lose her ranch. Red learns of a plan to dynamite a dam providing the water supply, and saves Beth Andrews (Vivian Austin), daughter of the former sheriff, Luke Andrews (Lloyd Ingrahan) who was also murdered by Drake's men.

A country at war with Canada (unnamed because while Canada and the British Empire were at war with Germany, the USA "officially" wasn't in 1940) discovers that Compound X also contains magnetic properties which will make their mines effective against the British fleet, and dispatch one of their intelligence officers, John Kettler, to work undercover to ensure a steady stream of Compound X for the Fatherland. RCMP Major Ross King is killed in a fray against Kettler's henchmen, and his son, RCMP Sergeant Dave King continues on in his place in command of the Mountie post. The foreign agents open a "sham" sanitarium, supposedly to help paralysis victims, but actually to ship the gathered quantities of Compound X abroad to their warring country. Sergeant King discovers the fraud and exposes "Dr. Shelton", the sham head of the hospital. The Mounties also secure some fuse caps which will provide proof that Kettler and his men are saboteurs. In an effort to recover the fuse caps, the enemy agents kidnap Linda Merritt, sister of RCMP Corporal Tom Merritt,Jr.. King and the Mounties eventually put an end to the enemy agents in chapter 12, "Code of the Mounted", but not without a great personal sacrifice by one of their own.

This poses a threat to the Axis chiefs in preparing western Canada for an invasion and they have him kidnapped by local Quisling Gil Harper. RCMP Sergeant Tom King attempts to rescue Brent, but the inventor is killed when a plane in which he is held captive crashes into a riverboat. Carol, determined to carry on her father's work and with King's aid, manages to prevent the enemy agents from capturing the detector, and destroys the device (many chapters later) when the agents make a last desperate attack on the cabin where it is hidden. She is captured and taken to the crater of a volcano, where the ring makes its headquarters.

Red breaks up the robbery and the gang gets away but not before Hollister recognizes his son as one of the bandits. 'Boots' Hollister, Con's young daughter, is murdered by Quinlan in cold blood as Quinlan is trying to locate the original robbery loot. And then Quinlan has Red suspected as the killer.

But thanks to Chuck and Police Lieutenant Larry Farrel (Kane Richmond), she evades them for thirteen weeks/chapters, until Pesky (William 'Billy' Benedict), a Daily Flash office boy manages to decode the Heller message.

Weber tells Tommy that Red killed his dad and Tommy sets out to get Red.

Realizing that he doesn't have much time with Red snooping around, the western Bluebeard persuades the Duchess to return to England with him, meet him at the railroad station to be married and, oh yes, bring her money with her.

Red and the Duchess are unaware that their letter to John Larkin, Desert Springs' hotel owner and land agent, has been intercepted by Dave McKean and his henchmen. McKean has intentions of letting Larkin complete the land deals, then he and his gang will steal the money. Arriving in Desert Springs, McKean and Co. are startled to find the town completely deserted (because of a rumored gold strike elsewhere), with signs that all of the citizens pulled out in a hurry. Seeing this as even a better opportunity, McKean sets up himself and his men as the town's officials and await the arrival of the prospective pigeons. An added subplot involves newlywed Arlie Adams, a member of the wagon train, being blackmailed by Lunsford over an earlier scandal and, while she was innocently involved, still doesn't want husband Bob Adams to learn of it.

The hostile townspeople gather and are bent upon carrying out the law that says a killer horse must be shot. Red demands that "Thunder" be given a trial, and then (in flashback) tells the story of how he first found "Thunder." It was six months ago at the recruiting office for Teddy Roosevelt's Rough Riders, where the horse was pointed out as a potential killer that no one would ever be able to ride. Red accepted the challenge and was given the horse by Teddy Roosevelt after a wild ride. Red wants to join the Rough Riders, but Roosevelt tells him that horse thieves in Red's home state of Wyoming are disrupting the Army's supply service and that Red is the only man capable of stopping them. Red returns home to find the Duchess arguing with fellow-rancher Major Harding over a line-fence dispute, and concludes that someone is using them as dupes to cover some activity. In the town saloon, Blake, the Major's ranch foreman, and two henchmen, Dow and Luce are discussing how they let one of the Duchess' horses, with the Major's brand newly burned on it, wander back onto the Duchess' ranch to throw suspicion on the Major. Red beats Blake in a fight and calls a meeting to settle the dispute. Dow steals the Major's horses and Red finds "Thunder" missing and assumes he was also rustled. In reality, "Thunder" had followed the stolen herd to Box Canyon and was captured. Blake tries to ride "Thunder" but is thrown and then beats the horse unmercifully. "Thunder" gets away, Red finds him, sees the whip marks, and vows to find the owner of the saddle that "Thunder" is wearing. The trail leads to the Arizona town where Red is now telling the townspeople what prompted "Thunder" to attack Blake.

Joe, Knobby and the police unite to run down the gamblers, but not before Joe also is nearly murdered by the same means...a poisoned mouthpiece. Elyse Knox is along as Joe's sweetheart Anne Howe, although Anne and Joe had long been married in the comic strip.

The latter escapes and locates Running Fox who leads his warriors to the rescue. Hunter tries to escape by using Little Beaver as a shield, but he is knocked cold by the Duchess who sneaks up behind him. There is a joyful reunion between the old chief and his grandson, but Little Beaver elects to stay with Ryder and renounces his right to one day be chief in favor of Barking Squirrel.

In good faith, the ranchers tell the nesters that the basin is the stronghold of the outlaws but the settlers regard it as a trick to scare them out. The rustlers add fuel to the simmering ill-feeling between the two factions, and 'Doc' Cole has Ryder framed to make it appear he is the outlaw leader. Plus, the good doctor gets Red framed as being the leader of the rustlers, so a lot of action and plot takes place before "THE END" card sets on Republic's last Red Ryder film.
